The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. Anand Vaidya articulates a clearer overview of Gaṅgeśa's theory of knowledge; Eberhard Guhe shows a better way to render the notion of vyāpti, "pervasion," which is central in the theory of (...) inference as a knowledge source; and Michael Williams, too, shows need for improvement on that score as well as for elaboration of matters taken up by classical commentators that are given short shrift in my running comments. For example, whereas long discussions are provoked by Gaṅgeśa's definition of "knowledge," pramā, major points in the purvapakṣa in the section on proving the existence of an īśvara, a "Lord," seem, as Williams says, "threadbare."Vaidya, following Burge (2003), introduces a distinction between entitlement and justification: entitlement is the kind of unreflective epistemic warrant delivered by Gaṅgeśa's pramāṇa, "knowledge sources," working automatically in our everyday lives, whereas justification requires self-conscious certification, prāmāṇya-jñapti. Thereby splitting the horns of a dilemma posed by internalist accounts of knowledge in opposition to externalist ones, Burge and Vaidya are able to incorporate the most [End Page 519] attractive features of each approach. The entitlement/justification distinction cashes out, I may add, to Vaidya's elucidation, Nyāya's deeply held doctrine of parataḥ-prāmāṇya, "certification by another," against the view of "intrinsic certification," svataḥ-prāmāṇya, of Prabhākara and others. As Williams notes, Prābhākara positions, for which Gaṅgeśa sometimes shows sympathy, may have led him to presume that an anubhava—"awareness" or "presentational experience" in my translation, "fresh news" in Matilal's snappy rendering—is an episode of knowledge, pramā, "unless one knows otherwise," bādhakam vinā.On reflection, one sees that such a presentation (it could be perceptual, inferential, analogical, or testimonial) has been produced by a pramāṇa, or, in abnormal cases, not, and so by a "pramāṇa-pretender," a pramāṇaābhāsa, as in seeing a mirage. Again, an anubhava is not just any old cognition or "thought" (pace Das 2021, p. 162); it is defined as nonrecollective. Unlike a deliverance of a genuine pramāṇa, some instances may, on examination, prove to be a-pramā, "non-knowledge," but are, nevertheless, at the animal level, sufficient to provoke and guide action that would not be unhesitating were there doubt in any way. A thirsty Maya, in Vaidya's example, would naturally move in the direction of the water she "sees." But she would hesitate were she to learn from her friend about the unreliability of water-perception in the current circumstances. At the reflective level, where she is unsure whether the anubhava she apperceives is pramā or apramā, her action, including speech (implying assertability), is altered.So far so good in Vaidya's reconstruction. But Gaṅgeśa does not himself pronounce on the question of whether, after learning about the defeater, Maya would still be entitled to her perceptual belief that there is water in the distance. In the volumes under review, I assumed that she would not be "justified" and indeed that she would no longer have the belief (if we may speak about "beliefs"). The defeater grasped at the reflective level would mean not only that she could not certify the perceptual deliverance but also that there would be no knowledge. Clearly, she can't certify it, and thus, as Vaidya reasons, loses the right to assert. But maybe he's correct that, according to Gaṅgeśa's sensibilities, she does not lose the perceptual knowledge. She would remain entitled to her belief.Personally, I think this is wrong, but Vaidya's understanding does have the merit of explaining why some later Naiyāyikas apparently took absurd positions on epistemic luck (Bhattacharya 1996, p. ix). I think that Maya would lose her entitlement, too, but what if, after being informed of the unreliability of water-perception... (shrink)

This paper is taken from a long section of the _Tattva-cintā-maṇi_ by Gaṅgeśa that is devoted to proving the existence of—to use an inadequate word—“God” in a somewhat minimalist sense. The _īśvara_, the “Lord,” is for Gaṅgeśa, following Nyāya predecessors, a divine agent, a self, responsible for much, not all, of the order in the world. Unseen Force, _adṛṣṭa_, which is in effect _karman_ made by human action, is also a powerful agent as well as things’ intrinsic natures. Moreover, (...) ordinary selves, atoms, ether, and universals are uncreated. But the _īśvara_ brings about just desert in reincarnation in actualizing Unseen Force, and is responsible for a broad swathe of what some see as accidental arrangements as well as the forming of the macro elements from eternal, naturally _dis_joined atoms. Thus the cosmos in its general existence and structure is viewed in Nyāya as the work of the Lord. Gaṅgeśa’s argument runs: Earth and the like [_a_ (_pakṣa_) = earth and the like (_kṣity-ādi_)] have a conscious agent as a cause [S (_sādhya_) = having an agential cause (_sakartṛkatva_) (S_a_)], _since_ they are effects [H (_sādhana_) = being an effect [(_kāryatva_) (H_a_)], like a pot [_b_ (_dṛṣṭānta_) = a pot (H_b_,S_b_)]. And so the _vyāpti_ rule is: [H → S (_vyāpti_)] Whatever is an effect has an agential cause. For earth and the like, it is reasoned that only an omniscient _īśvara_ could be that cause. The argument was a target of Buddhists who pointed to counterexamples such as growing grass. Growing grass exhibits the prover property, being-an-effect, but not the property to be proved, having-an-agential-cause. The long section is dominated by Gaṅgeśa’s rebutting this and other potential defeaters, in particular, the _upādhi_, having-a-living-body (God does not have a living body but all the agential causes with which we are familiar do), along with a counterinference (_sat-pratipakṣa_), I_a_ & (x)(Ix → ¬Sx), where I = not-produced-by-an-agent-with-a-body. Although people generally agree that innocent targets of culpable aggression are justified in harming the aggressors in self-defence, there is considerable disagreement regarding whether innocents are justified in defending themselves when their doing so would harm other innocent people. I argue in this essay that harming innocent aggressors and active innocent threats in self-defence is indeed justified under certain conditions, but that defensive actions in such cases are justified as permissions rather than as claim rights. This justification therefore differs from (...) that of self-defence against culpable aggressors, since defensive acts of the latter type are justified as claim rights rather than mere permissions. I argue, however, that the two justifications are alike in that both rest on considerations of distributive justice. (shrink)

In his recent article 1 Stewart Sutherland rightly and trenchantly criticizes some accounts of hope which ignore, or radically misrepresent, how it is conceived in religious contexts. The most surprising, to me, is Chesterton's, that hope is ‘the power of being cheerful in circumstances which we know to be desperate’. Surprising, not so much for its content as for its source. However, this particular example could be of one who would risk giving scandal for the sake of wit; what he (...) could have had in mind is that ‘the sufferings of this present time are not worthy to be compared with the glory which shall be revealed in us’ . Sutherland also makes clear the unhelpfulness of the ‘Anglo-Saxon’ analysts' account of the concept; not least because it is given without reference to the religious concept, and often is irrelevant to the notion of hope ‘in its proper conceptual surroundings’. Why equality cannot be conditional on a shared human “nature” but has to be for all For centuries, ringing declarations about all men being created equal appealed to a shared human nature as the reason to consider ourselves equals. But appeals to natural equality invited gradations of natural difference, and the ambiguity at the heart of “nature” enabled generations to write of people as equal by nature while barely noticing the exclusion of those marked as inferior by their gender, race, (...) or class. Despite what we commonly tell ourselves, these exclusions and gradations continue today. In Unconditional Equals, political philosopher Anne Phillips challenges attempts to justify equality by reference to a shared human nature, arguing that justification turns into conditions and ends up as exclusion. Rejecting the logic of justification, she calls instead for a genuinely unconditional equality. Drawing on political, feminist, and postcolonial theory, Unconditional Equals argues that we should understand equality not as something grounded in shared characteristics but as something people enact when they refuse to be considered inferiors. At a time when the supposedly shared belief in human equality is so patently not shared, the book makes a powerful case for seeing equality as a commitment we make to ourselves and others, and a claim we make on others when they deny us our status as equals. Audre Lorde’s account of the erotic is one of her most widely celebrated contributions to political theory and feminist activism, but her explanation of the term in her brief essay “Uses of the Erotic” is famously oblique and ambiguous. This article develops a detailed, textually grounded interpretation of Lorde’s erotic, based on an analysis of how Lorde’s essay brings together commitments expressed across her work. I describe four integral elements of Lorde’s erotic: feeling, knowledge, power, and concerted action. The erotic (...) is a way of feeling in the work a person does, which makes possible new knowledge about the self and the social environment— particularly to counteract epistemic oppression imposed by an unjust society. The erotic is a source of power by providing vision and energy for actions integrating a person’s multiple commitments and political interests. It facilitates concerted action and coalition by enhancing a person’s appreciation of their interests and values, while fostering embodied, personal connections that build trust on the basis of shared vulnerability. Thus, the erotic helps build coalitions where genuine differences of perspective and experience can be examined, in resistance against an oppressive society’s epistemic distortions. (shrink)

Few topics in cosmology are as hotly debated as the Multiverse: for some it is untestable and hence unscientific; for others it is unavoidable and a natural extension of previous science. A third position is that it is seen to follow from other theories, but those other theories might themselves be seen as too speculative. The idea of fine-tuning has a similar status. Some of this disagreement might be due to misunderstanding, in particular the degree to which probability distributions are (...) necessary to interpret conclusions based on the Multiverse, especially with regard to the Anthropic Principle. I present undisputed facts, discuss some common misunderstandings, and investigate the role played by probability. Many analyses of belief in the soul ignore the soul in the words. Dislocations of concepts occur when words are divorced from their normal implications. The ‘soul’ is sometimes the dislocated utterer of such words. Pictures, including pictures of the soul leaving the body, may mislead us by suggesting applications which they, in fact, do not have. But pictures of the soul may enter people's lives as desires for a temporal eternity. Contrasting conceptions of immortality and eternal life depend on (...) a willingness to say farewell to life. This is the review of a book by Paula Byrne on Lord Mansfield's great-niece, Dido, whom he raised as his own daughter. Lord Mansfield was the Lord Chief Justice of England in the Eighteenth Century. The child was brought to him as an infant and grew up to become what we would today term his paralegal clerk in his Library at Kenwood House. His great-niece was the child of a black slave and his sister's son, Sir John (...) Lindsay. Phillip Cary argues that Augustine invented or created the concept of self as an inner space--as space into which one can enter and in which one can find God. This concept of inwardness, says Cary, has worked its way deeply into the intellectual heritage of the West and many Western individuals have experienced themselves as inner selves. After surveying the idea of inwardness in Augustine's predecessors, Cary offers a re-examination of Augustine's own writings, making the controversial point that in (...) his early writings Augustine appears to hold that the human soul is quite literally divine. Cary goes on to contend that the crucial Book 7 of the Confessions is not a historical report of Augustine's "conversion" experience, but rather an explanation of his intellectual development over time. In his paper, ‘The Aroma of Coffee’, H. O. Mounce wants to expose what he takes to be a deep prejudice in philosophy, one which is at work in our culture more generally. Philosophers are reluctant to admit that there is anything which passes beyond human understanding. Of course, they are quite ready to admit that there are plenty of things that they fail to understand but this they would say simply happens to be the case. It does not mean (...) that what they fail to understand is something which is beyond human understanding. Thus even when they fail to understand something, that ‘something’ remains, in principle, within the reach of their understanding. For Mounce this prejudice flies in the face of what is platitudinously obvious: that there is much that passes beyond human understanding. (shrink)

In "Convention and Dickie's Institutional Theory" (British Journal of Aesthetics 1980), Catherine Lord maintains the following thesis: (L) If a work of art is defined as institutional and conventional, then the definition precludes the freedom and creativity associated with art. Lord also maintains that the antecedent of this conditional is false. In this note, I argue that (i) certain confusions and assumptions prevent Lord from showing the antecedent is false, and (ii) even if the antecedent is assumed (...) to be true, there are counterexamples to the entire conditional. With regard to (ii), I will suggest that conventionality is necessary for creativity. [This was my first published paper, written as a graduate student, taken from my University of Illinois at Chicago dissertation written with Professor George Dickie on the topic of conventions, utilitizing David Lewis' definition of "convention."]. A key philosophical feature of Peter Jackson’s film interpretation of J.R.R. Tolkien’s _The Lord of the Rings_ is its use of fantasy to inspire a “recovery” of the actual or, in other words, a reawakening to the beauty of nature and the many possible ways of living in healthier ecological relation to the world. Though none of these ways is perfectly achieved, this pluralistic view is demonstrated in the various lifeways of Hobbits, Elves, Men, and Ents. All of the (...) positive relationships embodied in the films—to trees, mountains, horses, and vegetable gardens—involve loving care and attention, receiving nourishment and livelihood without instrumentalization, or reducing nature to mere resource. The films also vividly display a variety of ugly and destructive ways of using the land to accrue power and wealth. These noxious ways, specifically because they actively destroy the lands that they use, always need more. They will thus eventually annihilate the beautiful ways of being if they are not actively resisted. Some of those who would rather be tending their own trees, gardens, or horses or even wandering in the wild forests must therefore turn their attention to struggle and resistance instead. This is a struggle full of grief, and at times even verging on despair, but it is marked by the refusal to give up hope. Indeed, what Jackson and Tolkien have to say about hope is as important in responding to the ecological crisis as anything they have to say about nature, inasmuch as they help to remind us that even in our own times, “there is still hope.”. Lord Sumption, a former Justice of the Supreme Court, has been a prominent critic of coronavirus restrictions regulations in the UK. Since the start of the pandemic, he has consistently questioned both the policy aims and the regulatory methods of the Westminster government. He has also challenged rationales that hold that all lives are of equal value. In this paper, I explore and question Lord Sumption’s views on morality, politics and law, querying the coherence of his broad philosophy (...) and his arguments regarding coronavirus regulations with his judicial decision in the assisted-dying case of R v Ministry of Justice. In Nicklinson, Lord Sumption argued for restrictions on liberty given the priority of the sanctity of life principle and the protection of others who may be vulnerable, as well as for deference to policy-making institutions in instances of values-based disagreement. The apparent inconsistencies in his positions, I argue, are not clearly reconcilable, and invite critical analysis of his impacts on health law and policy. (shrink)

In his 1950 Marett Lecture, Professor Evans-Pritchard gave an account of important methodological developments which had taken place in social anthropology. I should like to use the occasion to concentrate on some of the deep contemporary divisions in another subject which interested R. R. Marett, namely, the philosophy of religion. I shall do so, however, by reference to some of the methodological issues which concerned Evans-Pritchard.

The contributions of leading Kantian and Kierkegaardian scholars to this collection break down to the simplistic contrast in which Kant is seen as the advocate of a rational moral theology and Kierkegaard as the advocate of an irrationalist faith. This collection is an ideal text for discussion of central issues.

Phillips suggests ways to reaffirm the rule of law and the commitment to social justice and to build such values into Western foreign policy, rather than use them as public relations tinsel.

Was Plato a Pythagorean? Plato's students and earliest critics thought so, but scholars since the nineteenth century have been more skeptical. With this probing study, Phillip Sidney Horky argues that a specific type of Pythagorean philosophy, called "mathematical" Pythagoreanism, exercised a decisive influence on fundamental aspects of Plato's philosophy. The progenitor of mathematical Pythagoreanism was the infamous Pythagorean heretic and political revolutionary Hippasus of Metapontum, a student of Pythagoras who is credited with experiments in harmonics that led to innovations (...) in mathematics. The innovations of Hippasus and other mathematical Pythagoreans, including Empedocles of Agrigentum, Epicharmus of Syracuse, Philolaus of Croton, and Archytas of Tarentum, presented philosophers like Plato with novel ways to reconcile empirical knowledge with abstract mathematical theories. Plato and Pythagoreanism demonstrates how mathematical Pythagoreanism established many of the fundamental philosophical questions Plato dealt with in his central dialogues, including Cratylus, Phaedo, Republic, Timaeus, and Philebus. In the process, it also illuminates the historical significance of the mathematical Pythagoreans, a group whose influence on the development of philosophical and scientific methods has been obscured since late antiquity. The picture that results is one in which Plato inherits mathematical Pythagorean method only to transform it into a powerful philosophical argument about the essential relationships between the cosmos and the human being. This paper identifies three claims that feature prominently in recent discussions concerning the experience of silence: that experiences of silence are the most “negative” of perceptions, that we do not hear silences because those silences cause our experiences of silence, and that to hear silence is to hear a temporal region devoid of sound. The principal proponents of this approach are Phillips and Soteriou, and here I present a series of objections to common elements of their attempts to place these (...) three claims within an account of experience of silence. The final section of the paper returns to the first of the three claims and argues that, in fact, there is no good reason to accept it as initially formulated. However, when properly formulated, the claim ceases to offer support for Phillips’s and Soteriou’s approach to experience of silence. (shrink)
