The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. This volume examines the limitations of mathematical logic and proposes a new approach to logic intended to overcome them. To this end, the book compares mathematical logic with earlier views of logic, both in the ancient and in the modern age, including those of Plato, Aristotle, Bacon, Descartes, Leibniz, and Kant. From the comparison it is apparent that a basic limitation of mathematical logic is that it narrows down the scope of logic confining it to the study of deduction, without (...) providing tools for discovering anything new. As a result, mathematical logic has had little impact on scientific practice. Therefore, this volume proposes a view of logic according to which logic is intended, first of all, to provide rules of discovery, that is, non-deductive rules for finding hypotheses to solve problems. This is essential if logic is to play any relevant role in mathematics, science and even philosophy. To comply with this view of logic, this volume formulates several rules of discovery, such as induction, analogy, generalization, specialization, metaphor, metonymy, definition, and diagrams. A logic based on such rules is basically a logic of discovery, and involves a new view of the relation of logic to evolution, language, reason, method and knowledge, particularly mathematical knowledge. It also involves a new view of the relation of philosophy to knowledge. This book puts forward such new views, trying to open again many doors that the founding fathers of mathematical logic had closed historically. (shrink)

Quantum gravity poses the problem of merging quantum mechanics and general relativity, the two great conceptual revolutions in the physics of the twentieth century. The loop and spinfoam approach, presented in this book, is one of the leading research programs in the field. The first part of the book discusses the reformulation of the basis of classical and quantum Hamiltonian physics required by general relativity. The second part covers the basic technical research directions. The concept of dignity is notoriously vague. In this paper it is argued that the reason for this is that there are three versions of dignity that are often confused. First we will take a short look at the history of the concept of dignity in order to demonstrate how already from Roman Antiquity two versions of dignity can be distinguished. Subsequently, the third version will be introduced and it will be argued that although the three versions of dignity hang (...) together, they should also be clearly distinguished in order to avoid confusion. The reason for distinguishing the three versions is because all three of them are only partially effective. This will be demonstrated by taking the discussion about voluntary ‘dying with dignity’ as an example. Inspired by both Paul Ricoeur’s concept of ethics and the ethics of care a proposition will be done as to how the three versions of dignity may sustain each other and help achieve what neither one of the versions can do on its own. Why do we remember the past and not the future? What does it mean for time to "flow"? Do we exist in time or does time exist in us? For most readers this is unfamiliar terrain. We all experience time, but the more scientists learn about it, the more mysterious it remains. He explains how the theory of quantum gravity attempts to understand and give meaning to the resulting extreme landscape of this timeless world. It has never existed for us a world without any relationship to our cognitive sciences and to our words. Natural sciences, like all sciences in general, are made of a series of historical operations.

Patient participation in healthcare is highly promoted for democratic reasons. Older patients make up a large part of the hospital population but their voices are less easily heard by most patient participation instruments. The client council can be seen as an important medium to represent the interests of this increasing group of patients. Every Dutch healthcare institution is obliged to have a client council and its rights are legally established. This paper reports on a case study of a client council (...) in a hospital and shows how equality as the core democratic value manifests itself in practice and marginalizes the voices of older patients. Based on the work of Joan Tronto we show that sameness is the driving force behind the functioning of the client council which leads the council to operate as part of the hospital system. Consequently, important aspects of the hospital practice remain out of sight. To be of greater value for all patients we argue that successful patient participation requires not only equal opportunities but also ‘the condition of equal voice’. (shrink)

The concept of evidence has gone unanalysed in much of the current debate between proponents and critics of evidence-based medicine. In this paper I will suggest that part of the controversy rests on an understanding of the word “evidence” that is too broad, and therefore contains the contradictions that allow both camps to defend their position and charge their adversaries. I will argue that reconciling the different meanings of the word ‘evidence’ in “evidence-based medicine” should help put EBM in its (...) rightful place. (shrink)

In this paper I unpack a realistic conception of politics by tightly defining its constitutive features: conflict and order. A conflict emerges when an actor is disposed to impose his/her views against the resistance of others. Conflicts are more problematic than moralists realize because they emerge unilaterally, are potentially violent, impermeable to content-based reason, and unavoidable. Order is then defined as an institutional framework that provides binding collective decisions. Order is deemed necessary because individuals need to cooperate to survive, but (...) groups cannot spontaneously secure collective decisions and are prone to conflicts. Particularly, the fact that potentially violent conflicts emerge unilaterally means that order requires coercion. I conclude that mischaracterizing conflict and order leads to undesirable normative principles, and that this criticism can be leveraged not only against Rawlsian liberals who moralize conflicts away, but also against some agonists who underestimate the need for order and some communitarians who underplay both circumstances. The essay analyses the notion of ‘purity’ in the early writings of Walter Benjamin, focusing more specifically on three essays written around the crucial year 1921: ‘Critique of Violence’, ‘The Task of the Translator’, and ‘Goethe's Elective Affinities’. In these essays, ‘purity’ appears in the notions of ‘pure means’, ‘pure violence’, ‘pure language’, and, indirectly, the ‘expressionless’. The essay argues, on the one hand, that the ‘purity’ of these concepts is one and the same notion, and, on the other, that (...) it is strongly indebted to, if not a by-product of, Kant's theorisation of the moral act. In order to make this claim, the essay analyses Benjamin's intense engagement with Kant's writings in the 1910s and early 1920s: ‘purity’ is a category strongly connoted within the philosophical tradition in which the young Benjamin moved his first steps, namely Kantian transcendental criticism. The essay argues that the notion of ‘purity’ in Benjamin, though deployed outside and often against Kant's theorisation and that of his followers, and moreover influenced by different and diverse philosophical suggestions, retains a strong Kantian tone, especially in reference to its moral and ethical aspects. Whereas Benjamin rejects Kant's model of cognition based on the ‘purity’ of the universal laws of reason, and thus also Kant's theorisation of purity as simply non empirical and a priori, he models nonetheless his politics and aesthetics around suggestions that arise directly from Kant's theorisation of the moral act and of the sublime, and uses a very Kantian vocabulary of negative determinations construed with the privatives-los and -frei (motiv-frei, zweck-los, gewalt-los, ausdrucks-los, intention-frei, etc). The essay explores thus the connections that link ‘pure means’, ‘pure language’ and ‘pure violence’ to one another and to the Kantian tradition. (shrink)

Summary Acoustic depth is an elusive indicator that touches the world of emergencies, or perceptual focus, in a peculiar way. The realm in which these forms of recognition operate indeed links media theory to perception theory and aesthetic reflection. Expressions such as acoustic scene, sound depth or sharpness, or acoustic image when discussing the receptive forms of various microphone models, are just a few cases where imaginative synthesis translates the sense of phenomena arising from the resistance of sensory properties to (...) the structures of linguistic formalization. The language of media is full of these references, which seem to refer to a common sense that emerges in the differentiation of perceptual channels, but is rarely made explicit in a clear manner. To understand acoustic depht’s nature, we can use the concept of emergence: every time we hear a sound, that acoustic process is always surrounded by a myriad of small sounds that interact with it. The notion of emergence can be applied to anything present in the surrounding environment. It can be applied to any configuration that breaks the homogeneity of a perceptual field. So, we can analyze the complexity of this synthetic formation by tracing it back to increasingly simpler synthetic planes. When talking about composition, synthesis, and association, it has already the results of compositional operations and which provided the ultimate or primary material – either term suffices, depending on the direction we choose to take. These are essential factors in spatial orientation processes, but they are structurally opaque: we’ll work on three examples taken from classical music, ethnomusicology, and hearing aids. (shrink)

In the paper we investigate typed axiomatizations of the truth predicate in which the axioms of truth come with a built-in, minimal and self-sufficient machinery to talk about syntactic aspects of an arbitrary base theory. Expanding previous works of the author and building on recent works of Albert Visser and Richard Heck, we give a precise characterization of these systems by investigating the strict relationships occurring between them, arithmetized model constructions in weak arithmetical systems and suitable set existence axioms. The (...) framework considered will give rise to some methodological remarks on the construction of truth theories and provide us with a privileged point of view to analyze the notion of truth arising from compositional principles in a typed setting. Science progresses through debate and disagreement, and scientific controversies play a crucial role in the growth of scientific knowledge. However, not all controversies and disagreements are progressive in science. Sometimes, controversies can be pseudoscientific; in fact, bogus controversies, and what seem like genuine scientific disagreements, can be a distortion of science set up by non-scientific actors. Bogus controversies are detrimental to science because they can hinder scientific progress and eventually bias science-based decisions. The first goal of this paper is to (...) elucidate the distinction between bogus and genuine scientific controversies and provide a qualitative methodology, based on the literature on expertise, for distinguishing between the two. We will illustrate six epistemic criteria for distinguishing bogus from genuine scientific debates in science and medicine. This heuristic strategy applies directly to scientific reports, and it relies mostly on the social structure of science. We will then apply the above criteria to a case study: the controversy over statins, which are widely prescribed drugs for reducing the level of cholesterol and preventing cardiovascular disease. The view that the subject matter of epistemology is the concept of knowledge is faced with the problem that all attempts so far to define that concept are subject to counterexamples. As an alternative, this article argues that the subject matter of epistemology is knowledge itself rather than the concept of knowledge. Moreover, knowledge is not merely a state of mind but rather a certain kind of response to the environment that is essential for survival. We consider a sequence of absolute-space kinematical theories which differ more or less from the special theory of relativity (STR) in the amount of clock retardation which they predict, but which agree with STR with respect to roundtrip light experiments, such as Michelson-Morley and Kennedy-Thorndike. This sequence of theories is imbedded in the synchrony-free formulation of STR developed by Winnie by modifying the equal passage time principle. The paper has bearing on the relationship between the slow clock transport behavior of (...) clocks and the one-way velocity of light. Experiments which claim to measure the latter are discussed. In this paper I respond to Marcus William Hunt’s argument that vegan parents have pro tanto reasons for not raising their children on a vegan diet because such a diet is potentially harmful to children’s physical and social well-being. In my rebuttal, first I show that in practice all vegan diets, with the exception of wacky diets, are beneficial to children’s well-being ; and that all animal-based diets are potentially unhealthful. Second, I show that vegan children are no more socially (...) outcast than any other group. In other words, veganism does not harm the lives of children. Having considered several studies, I show that the moral reasons that vegan parents may have for raising their children on a vegan diet significantly outweigh the reasons for raising their children on an animal-based diet. Thus, I conclude that parents have a moral obligation to raise their children on a vegan diet. (shrink)
