The current COVID-19 pandemic and the previous SARS/MERS outbreaks of 2003 and 2012 have resulted in a series of major global public health crises. We argue that in the interest of developing effective and safe vaccines and drugs and to better understand coronaviruses and associated disease mechenisms it is necessary to integrate the large and exponentially growing body of heterogeneous coronavirus data. Ontologies play an important role in standard-based knowledge and data representation, integration, sharing, and analysis. Accordingly, we initiated the (...) development of the community-based Coronavirus Infectious Disease Ontology in early 2020. -/- As an Open Biomedical Ontology (OBO) library ontology, CIDO is open source and interoperable with other existing OBO ontologies. CIDO is aligned with the Basic Formal Ontology and Viral Infectious Disease Ontology. CIDO has imported terms from over 30 OBO ontologies. For example, CIDO imports all SARS-CoV-2 protein terms from the Protein Ontology, COVID-19-related phenotype terms from the Human Phenotype Ontology, and over 100 COVID-19 terms for vaccines (both authorized and in clinical trial) from the Vaccine Ontology. CIDO systematically represents variants of SARS-CoV-2 viruses and over 300 amino acid substitutions therein, along with over 300 diagnostic kits and methods. CIDO also describes hundreds of host-coronavirus protein-protein interactions (PPIs) and the drugs that target proteins in these PPIs. CIDO has been used to model COVID-19 related phenomena in areas such as epidemiology. The scope of CIDO was evaluated by visual analysis supported by a summarization network method. CIDO has been used in various applications such as term standardization, inference, natural language processing (NLP) and clinical data integration. We have applied the amino acid variant knowledge present in CIDO to analyze differences between SARS-CoV-2 Delta and Omicron variants. CIDO's integrative host-coronavirus PPIs and drug-target knowledge has also been used to support drug repurposing for COVID-19 treatment. -/- CIDO represents entities and relations in the domain of coronavirus diseases with a special focus on COVID-19. It supports shared knowledge representation, data and metadata standardization and integration, and has been used in a range of applications. (shrink)

The standard by which we apply decision-making for those unable to do so for themselves is an important practical ethical issue with substantial implications for the treatment and welfare of such individuals. The approach to proxy or surrogate decision-making based upon substituted judgement is often seen as the ideal standard to aim for but suffers from a need to provide a clear account of how to determine the validity of the proxy's judgements. Proponents have responded to this demand by providing (...) the truth-conditions for the substituted judgement in terms of counterfactual reasoning using a possible worlds semantics. In this paper, I show how these underpinnings fail to support the substituted judgement approach as a reasonable standard for decision-making. Firstly, I show how this counterfactual element has been poorly interpreted. I then explain how various accounts have failed to reflect problems and limitations associated with providing an interpretation of their truth-conditions using counterfactuals. Finally, I argue that, even when we attend to the initial problems of providing a counterfactual analysis, it still deeply problematic as a means of determining the validity of substituted judgements for two main reasons. Firstly, making determinate judgements as to the truth-value of these judgements will often not be possible and, secondly, there is a strong requirement when interpreting many counterfactual claims to charitably accede to their being true. I conclude that substituted judgements, as interpreted through counterfactual reasoning and possible worlds semantics, do not therefore provide an adequate standard for surrogate decision-making. Many important categories, particularly negation and the adverbials, have been entirely ignored, and the treatment of Tense and the affixes is certainly inadequate. It also remains to be seen how the many constructions that have been ignored here are to be accommodated within the framework that has been outlined. However, the fact that a standard categorial lexicon, plus the four rule schemata, seems to come close to exhaustively specifying the (...) main clause constructions of English, and also seems to explain a number of major constraints on transformations, encourages us to compare the theory with certain alternatives, and to examine its broader implications. Sport often seems to teeter on the edge, on one side of the entertainment industry, on the other of cheating violent aggression: from a make-believe simulacrum of serious play to a nasty chemically enhanced descent into a Hobbesian state of nature. Such perversions lend credibility to reductive views of sport itself as a metonymic feature of capitalism. But that sport as entertainment means fixing it to produce exciting outcomes and amplifying capacities to superhuman proportions, while sport as aggression means treating (...) rules as mere obstacles to brute dominance, shows how far we in fact are from these abysses, even in the days of the Coca Cola/Nike Olympics, Vinny Jones and cricket sledging. Steinbock provides a complete phenomenology of mysticism based in the Abrahamic religious traditions. He relates a broad range of religious experiences, or verticality, to philosophical problems of evidence, selfhood, and otherness. Concepts of virtue theory, utilitarianism and deontology are used to outline a conceptual ethical framework for nurses in practice. This ‘Moebius’ framework aims to locate the virtues in a symbiotic relationship with the principles of utilitarianism and deontology. Under this framework, fitting ethical responses are sought. Within an ethic of the fitting, rules (...) and principles do not guarantee the most ethically justifiable outcomes. Within the Moebius approach, the nurse ought to respond with a sense of compassion that befits the moment rather than adhere to a rule at all costs. (shrink)

Disvaluing nature—a cognitive act—usually leads quickly to devaluing it too: to real-world exploitation and destruction. Worse, in fact, nature in its devalued state can then be held up as an excuse and justification for the initial disvaluation. In this way, dismissal and destruction perpetuate themselves. I call this process “self-validating reduction.” It is crucial to recognize the cycle of self-validating reduction, both in general and specifically as it applies to nature, if we are to have any chance of reversing it.

Ideophony is a neglected aspect of investigations of world poetic traditions. This article looks at the use of ideophony in a variety of Navajo poetic genres. Examples are given from Navajo place-names, narratives, and songs. A final example involves the use of ideophony in contemporary written Navajo poetry. Using the work of Woodbury, Friedrich, and Becker it is argued that ideophones are an example of form-dependent expression, poetic indeterminacy, and the inherent exuberances and deficiencies of translation and thus strongly resists (...) translation. This fact becomes more relevant when understood in light of the current language shift from Navajo to English. (shrink)

Parfit’s (1984) Non-Identity Problem provides a strong line of argument that we cannot be harmed by pre-conception choices or actions. I argue that we can no longer appeal to the Non-Identity problem in order to justify using pre-conception genetic screening and selection techniques as a harmless tool to determine the genetic constitution of future individuals. My criticism of the Non-Identity problem is based on a rejection of the metaphysical foundations of Parfit’s argument - Kripke’s (1980) essentialist arguments for the necessity (...) of origin. I offer an alternative account of modal harms based on counterpart theory such as that offered by David Lewis (1986). On this account, individuals can make legitimate harm claims in regard to pre-conception choices made in determining their genetic constitution by appeal to their counterparts across possible worlds. Increasing computational power and improving deep learning methods have made computer vision technologies pervasively common in urban environments. Their applications in policing, traffic management, and documenting public spaces are increasingly common (Ridgeway 2018, Coifman et al. 1998, Sun et al. 2020). Despite the often-discussed biases in the algorithms' training and unequally borne benefits (Khosla et al. 2012), almost all applications similarly reduce urban experiences to simplistic, reductive, and mechanistic measures. There is a lack of context, depth, and specificity in these (...) practices that enables semantic knowledge or analysis within urban contexts, especially within the context of using and occupying urban space. This paper will critique existing uses of artificial intelligence and computer vision in urban practices to propose a new framework for understanding people, action, and public space. This paper revisits Geertz's (1973) use of thick descriptions in generating interpretive theories of culture and activity and uses this lens to establish a framework to approach evaluating the varied uses of computer vision technologies that weigh meaning. By discussing cases of implemented examples of urban computer vision—from LinkNYC and Numina's urban measurements to the Detroit Police's use of DataWorks Plus's facial recognition technology—it proposes a framework for evaluating the thickness of the algorithm's conclusions against the computational method's complexity required to produce that outcome. Further, we discuss how the framework's positioning may differ (and conflict) between different users of the technology, from engineer to urban planner and policymaker, to citizen. This paper also discusses how the current use and training of deep learning algorithms and how this process limits semantic learning and proposes three potential methodologies toward gaining a more contextually specific, urban-semantic, description of urban space relevant to urbanists. This paper contributes to the critical conversations regarding the proliferation of artificial intelligence by challenging the current applications of these technologies in the urban environment by highlighting their failures within this context while also proposing an evolution of these algorithms that may ultimately make them sensitive and useful within this spatial and cultural milieu. It is argued that the conventional formulation of quantum mechanics is inadequate: the usual interpretation of the mathematical formalism in terms of the results of measurements cannot be applied to situations in which discontinuous transitions (''quantum jumps'') are observed as they happen, since nothing that can be called a measurement happens at the moment of observation. Attempts to force such observations into the standard mould lead to absurd results: ''a watched pot never boils''. Experiments show both that this result is (...) correct when the experiment does indeed consist of a series of measurements, and that it is not when the experiment consists of a period of observation: quantum jumps do happen. The possibilities for improving the formulation by incorporating transitions in the basic postulates are reviewed, and a satisfactory postulate is obtained by modifying a suggestion of Bell's. This requires a distinction between the external description of the whole of a physical system and internal descriptions which are themselves physical events in the system. It is shown that this gives correct results for simple unstable systems and for the quantum-jump experiments. (shrink)

In What is Philosophy? Deleuze and Guattari muse on that time of life when a philosopher feels compelled to reflect upon the question of the nature of her or his practice. The desire for such reflection, they argue, comes with age. It involves self-reflection, something that concerns one's disposition, and one's place in the world. As such it is properly an ethical process. The idea of reflection, however, is also fundamental to both thought itself and to artistic practice, or the (...) practice of creation. In considering the nature of philosophy, then, Deleuze and Guattari turn, through logical necessity, to the nature of thought and the thought of nature: that is, they also consider science, and art. This chapter argues that this interrelation is at the heart of their understanding of natural being, and links up with the minor traditions of thinking that they trace and extend in their own work. Yet the connection between art and how we should live also occurs in the dominant tradition of thought: rather than ethics, however, this tradition links artistic practice to morals, and the ‘moral’. There are a number of distinctions, then, which involve not so much binary oppositions as differences of perspective, and these are crucial to an understanding of the interrelations Deleuze and Deleuze and Guattari develop between art, ethics, and ethology. The quantum-mechanical description of the world, including human observers, makes substantial use of entanglement. In order to understand this, we need to adopt concepts of truth, probability and time which are unfamiliar in modern scientific thought. There are two kinds of statements about the world: those made from inside the world, and those from outside. The conflict between contradictory statements which both appear to be true can be resolved by recognising that they are made in different perspectives. Probability, in an (...) objective sense, belongs in the internal perspective, and to statements in the future tense. Such statements obey a many-valued logic, in which the truth values are identified as probabilities. (shrink)

The ArgumentIn Germany during the 1870s and 1880s a number of important scientific innovations in chemistry and biology emerged that were linked to advances in the new technology of synthetic dyestuffs. In particular, the rapid development of classical organic chemistry was a consequence of programs in which chemists devised new theories and experimental strategies that were applicable to the processes and products of the burgeoning dye factories. Thereafter, the novel products became the means to examine and measure biological systems. This (...) took place as a result of two trends. The first was a move toward diversification in the dye industry – made possible by the extensive range of products – which in turn was stimulated by economic and political conditions. The second was the increasing availability of techniques, substances, and processes used in industry. This made possible a concrete program of introducing the qualitative and quantitative methods of chemistry into the domain of laboratory experimentation on biological materials, thereby realizing the abstract desire to transform cell biology into an exact science.Moreover, the conceptualization of biological systems that emerged from this endeavor leaned heavily on a theory of dye chemistry that indicated which particular arrangements of atoms performed specific functions. This biological modeling used the imagery of chemical structural formulae to transform chemical nuclei and their side chains into adequate representations of protoplasmic structure. (shrink)

François Laruelle has been developing his project of non-philosophy since the 1970s. Throughout this time he has aimed at nothing less than the discovery and development of a new form of thinking that draws its material from philosophy and related disciplines, but uses them in inventive new ways that are seen as heretical by standard philosophical approaches. The contributions to this volume highlight Laruelle’s own distinctive approach to the history of thought and bring together researchers in the Anglophone and Francophone (...) world who have taken up the project of non-philosophy in their own way, developing new heresies, sometimes even in relation to non-philosophy itself. This essay begins by examining the identity of tradition, arguing that traditions as contemporarily conceived cast themselves as an end rather than as a means. This takes place through a consideration of the writing of MacIntyre before turning to a non-philosophical interpretation of tradition as a kind of theological decision centred on the question of a power principle. This opens up to an explanation of the concept of weaponized apophaticism, which describes the way in which traditions cast themselves as an (...) end through a process of theological claims to authority that are ultimately made all the more powerful through a process of deferral. The essay then concludes with a discussion of gnosis as a kind of non-tradition, a generalized form of tradition which escapes being mistaken or “hallucinated; as an end because of gnosis's being cast as prior to origin. Tradition is revealed in its identity through gnostic refusal, which ultimately illuminates the consequences and meaning of what we are terming the first axiom for a nontheology to be completed in a future project. This essay develops the concept of a “generic ethics” which engages with the Kantian conception of ethics developed between ends and means. This development takes place within a non-philosophical paradigm which brings science and philosophy together, attempting to move beyond the Kantian engagement with Newtonian physics to the contemporary quantum model. Ultimately the essay argues for a reconsideration of ethics such that the sufficiency of finality or ends is no longer taken as the standard of judgement and this leads to (...) a reconsideration of the place of technology. This paper considers the strange role of angelology in contemporary theoretical arguments about naturphilosophie and messianism. Surveying the work of Christian Jambet and Guy Lardreau, maligned for too long as simply cynical members of the nouvelle philosophie movement, the author then uses that work to creatively re-cast the Islamic angelology of the medieval Ismaili theologian al-Sijistânî. In the end nature is no longer an object of knowledge nor is it the object of knowledge that comes to know itself, but itself (...) is the condition for any such dialectic and is itself outside of any of this dialectic as radical immanence underlying the transcendental dialectic. This paper describes the implications of the transition from Ontology conceived as fundamental metaphysical logos to ontologies construed as postmodern historical applications of this, and then, finally, to Trans-Ontology as the ultimate, futuristic innovation of Transhumanism. If modernity counts as the key shift that has occurred in our living and understanding of the world since the dawn of history, postmodernism seems to be the record of a transition from the absolute Grand Narratives of modernity to a scenario consisting of polycentric, (...) equally justified narratives. Thus, the historical failure of the old Ontology, in the form of monarchy, absolutism, monotheistic religions, Eurocentrism, and nationalism, entails the plurality of approaches and diversity of flexible transformations of ontologies. Yet such a purportedly liberating evolution is encountered en route to the likewise postmodern trans-humanist impulse that aims at a complete transformation of the traditional human essence by means of a theurgist, miraculous, Trans-Theological technology. The latter’s goal is to normalize the arrival of a paradoxically innovative universe, where transhuman beings will rebuild the world, and re-essentialize it. Ultimately, this universal integralism will be based on an ever-growing ludic character, coupled with a mathematically scheduled playfulness, aiming at a transformed, fully integrated and manageable entity.
