This paper essentially originates from the notion of a block in an orthomodular lattice. What happens to orthomodularity when orthocomplementation is weakened? We will show that, under definitely smooth conditions, a great deal of the theory of orthomodular lattices carries over naturally.

In this paper, I explore the connections between meta-ontological and meta-philosophical issues in two of Nāgārjuna’s primary works, the Mūlamadhyamakārikā and the Vigrahavyāvartanī. I argue for an interpretative framework that places Nāgārjuna’s Madhyamaka as a meta- and ultimately non-philosophical evaluation of philosophy. The paper’s primary argument is that an interpretative framework which makes explicit the meta-ontological and meta-philosophical links in Nāgārjuna’s thought is both viable and informative. Following Nāgārjuna, I start my analysis by looking at the positions that exist within (...) the ontological debate and show that the Mādhyamika should be understood as an ontological deflationist who aims to discredit ontological questions altogether. I argue, however, that the Mādhyamika does not wish to engage in meta-ontological debates either and that Nāgārjuna’s ontological deflationist arguments necessarily lead to a position of philosophical deflationism: the rejection of all philosophical and meta-philosophical debates. Further on, I provide a sketch of denegation, the language operator in Madhyamaka that allows Nāgārjuna to make seemingly philosophical claims while not having the commitments that traditional philosophical claims do. I conclude with a defense of my interpretation of Madhyamaka as weak philosophical deflationism compared to other deflationist construals, an explicit discussion of the ways in which my understanding differs from contemporary western interpretations that prima facie resemble weak philosophical deflationism, and an identification of weak philosophical deflationism with dequitism, a variant of quetism. In this essay, I challenge the use of Conceptual Metaphor Theory in the premodern Chinese setting. The dominant, implicit assumption in the literature is that conclusions reached by CMT on the ways in which cognition operates can be applied in toto and without qualification onto the makers of classical Chinese texts. I want to challenge this assumption and argue that textual evidence from premodern Chinese points to a different cognitive process. Differences in the use and conceptualization of image-based thinking as (...) well as differences in the understanding of the relationship between words, images, and the world reveal a different cognitive process. However, I do not wish to argue for a total abandonment of the insights of CMT. Rather, I call for the need to properly qualify its findings in light of premodern Chinese use and conceptions of image-based language. (shrink)

Bio-ontologies are essential tools for accessing and analyzing the rapidly growing pool of plant genomic and phenomic data. Ontologies provide structured vocabularies to support consistent aggregation of data and a semantic framework for automated analyses and reasoning. They are a key component of the Semantic Web. This paper provides background on what bio-ontologies are, why they are relevant to botany, and the principles of ontology development. It includes an overview of ontologies and related resources that are relevant to plant science, (...) with a detailed description of the Plant Ontology (PO). We discuss the challenges of building an ontology that covers all green plants (Viridiplantae). Key results: Ontologies can advance plant science in four keys areas: 1. comparative genetics, genomics, phenomics, and development, 2. taxonomy and systematics, 3. semantic applications and 4. education. Conclusions: Bio-ontologies offer a flexible framework for comparative plant biology, based on common botanical understanding. As genomic and phenomic data become available for more species, we anticipate that the annotation of data with ontology terms will become less centralized, while at the same time, the need for cross-species queries will become more common, causing more researchers in plant science to turn to ontologies. The study of biodiversity spans many disciplines and includes data pertaining to species distributions and abundances, genetic sequences, trait measurements, and ecological niches, complemented by information on collection and measurement protocols. A review of the current landscape of metadata standards and ontologies in biodiversity science suggests that existing standards such as the Darwin Core terminology are inadequate for describing biodiversity data in a semantically meaningful and computationally useful way. Existing ontologies, such as the Gene Ontology and others in the Open (...) Biological and Biomedical Ontologies (OBO) Foundry library, provide a semantic structure but lack many of the necessary terms to describe biodiversity data in all its dimensions. In this paper, we describe the motivation for and ongoing development of a new Biological Collections Ontology, the Environment Ontology, and the Population and Community Ontology. These ontologies share the aim of improving data aggregation and integration across the biodiversity domain and can be used to describe physical samples and sampling processes (for example, collection, extraction, and preservation techniques), as well as biodiversity observations that involve no physical sampling. Together they encompass studies of: 1) individual organisms, including voucher specimens from ecological studies and museum specimens, 2) bulk or environmental samples (e.g., gut contents, soil, water) that include DNA, other molecules, and potentially many organisms, especially microbes, and 3) survey-based ecological observations. We discuss how these ontologies can be applied to biodiversity use cases that span genetic, organismal, and ecosystem levels of organization. We argue that if adopted as a standard and rigorously applied and enriched by the biodiversity community, these ontologies would significantly reduce barriers to data discovery, integration, and exchange among biodiversity resources and researchers. The Plant Ontology (PO) is a community resource consisting of standardized terms, definitions, and logical relations describing plant structures and development stages, augmented by a large database of annotations from genomic and phenomic studies. This paper describes the structure of the ontology and the design principles we used in constructing PO terms for plant development stages. It also provides details of the methodology and rationale behind our revision and expansion of the PO to cover development stages for all plants, particularly (...) the land plants (bryophytes through angiosperms). As a case study to illustrate the general approach, we examine variation in gene expression across embryo development stages in Arabidopsis and maize, demonstrating how the PO can be used to compare patterns of expression across stages and in developmentally different species. Although many genes appear to be active throughout embryo development, we identified a small set of uniquely expressed genes for each stage of embryo development and also between the two species. Evaluating the different sets of genes expressed during embryo development in Arabidopsis or maize may inform future studies of the divergent developmental pathways observed in monocotyledonous versus dicotyledonous species. The PO and its annotation databasemake plant data for any species more discoverable and accessible through common formats, thus providing support for applications in plant pathology, image analysis, and comparative development and evolution. The Plant Ontology (PO; http://www.plantontology.org/) is a publicly-available, collaborative effort to develop and maintain a controlled, structured vocabulary (“ontology”) of terms to describe plant anatomy, morphology and the stages of plant development. The goals of the PO are to link (annotate) gene expression and phenotype data to plant structures and stages of plant development, using the data model adopted by the Gene Ontology. From its original design covering only rice, maize and Arabidopsis, the scope of the PO has been expanded (...) to include all green plants. The PO was the first multi-species anatomy ontology developed for the annotation of genes and phenotypes. Also, to our knowledge, it was one of the first biological ontologies that provides translations (via synonyms) in non-English languages such as Japanese and Spanish. There are about 2.2 million annotations linking PO terms to over 110,000 unique data objects representing genes or gene models, proteins, RNAs, germplasm and Quantitative Traits Loci (QTLs) from 22 plant species. In this paper, we focus on the plant anatomical entity branch of the PO, describing the organizing principles, resources available to users, and examples of how the PO is integrated into other plant genomics databases and web portals. We also provide two examples of comparative analyses, demonstrating how the ontology structure and PO-annotated data can be used to discover the patterns of expression of the LEAFY (LFY) and terpene synthase (TPS) gene homologs. The Plant Ontology (PO) (http://www.plantontology.org) (Jaiswal et al., 2005; Avraham et al., 2008) was designed to facilitate cross-database querying and to foster consistent use of plant-specific terminology in annotation. As new data are generated from the ever-expanding list of plant genome projects, the need for a consistent, cross-taxon vocabulary has grown. To meet this need, the PO is being expanded to represent all plants. This is the first ontology designed to encompass anatomical structures as well as growth and developmental stages (...) across such a broad taxonomic range. While other ontologies such as the Gene Ontology (GO) (The Gene Ontology Consortium, 2010) or Cell Type Ontology (CL) (Bard et al., 2005) cover all living organisms, they are confined to structures at the cellular level and below. The diversity of growth forms and life histories within plants presents a challenge, but also provides unique opportunities to study developmental and evolutionary homology across organisms. With new telescopes, a new astrophysical laboratory for spectrochemical analysis, and a young staff comprising Jesuit scientists, this inauguration marked the beginning of an intense period of scientific achievements at the Observatory. This anniversary book, featuring contributions from members of the current Observatory staff and adjunct scholars, will appeal to all with an interest in the history of the Specola Vaticana and its significance for astronomy. It is a story presenting various hiking trips “with Karol Wojtyła”. During these trips a lot of philosophical and scientific problems were discussed. That produced a basis for seminars including those which were held in Castel Gandolfo in 1980–2003.

In this article I analyse the texts in which Joseph Ratzinger deals with the topic of evolution, particularly in the context of the compatibility between faith in creation and acceptance of the theory of evolution. I have grouped his writings into three periods that reflect the changes in his ideas on this topic. His early writings, until 1979, contain the most elaborate and deepest theological insights, with a defence of the compatibility between faith in creation and the theory of evolution (...) when each one is kept within the boundaries of its own explanatory framework. There is a clear change of attitude at the beginning of the 1980s, when he becomes aware of the attempts by some atheist scientists to portray evolution as a “first philosophy”. This triggers a critical response against some technical aspects of the theory of evolution, a position that was reinforced by his contacts with anti-evolution German intellectuals during this period. The conflict reached its climax in the 1999 lecture at the Sorbonne University and the 2006 meeting of the Schulerkreis in Castel Gandolfo. After 2006 his references to this topic were few, and he seemed to return to the original ideas expressed in his early writings, stressing the intrinsic rationality and inner logic of the cosmos. We introduce stellar photometry, its purpose and relationship to other astronomical quantities, presenting it within the context of astronomical research at the Vatican Observatory. We demonstrate the usefulness of the Vilnius Photometric System previously shown at Vilnius Astronomical Obs., Edinburgh Royal Obs., and Università di Roma “La Sapienza”, and then adopted by the Vatican Observatory for use with its Vatican Advanced Technology Telescope on Mount Graham, AZ, USA. The development of astronomical observations has led from photographic plates, through photoelectric detectors (...) to the use of sensitive CCD cameras. Expanding the photoelectric databank of “Vilnius Stars”, we describe the development of new techniques of data-acquisition, calibration to photometric standards, stellar classification and interstellar-matter characterization. Looking ahead, we briefly describe the extensive data set, and our plans for further detailed analyses. (shrink)

Studies in astronomy and stellar astrophysics have played a significant role in the ongoing research of the Specola Vaticana throughout its history. Within the last 150 years, this has been evidenced by the work of Angelo Secchi in the 19th century, by the Specola’s participation in the 19th–20th century Carte du Ciel project, and by the Observatory’s sponsorship of the prominent Vatican Conference on Stellar Populations in 1957. The latter was a milestone in the understanding of stellar populations. Since then, (...) the astronomy community’s knowledge of stellar populations, especially with regard to the various components of the Milky Way Galaxy and other galaxies, along with globular and open clusters, has increased greatly, commensurate with the advent of more powerful telescopes. The Specola Vaticana continues to contribute actively to such astrophysical studies by research conducted on photometric surveys of portions of the Milky Way Galaxy and also by the study of extreme horizontal branch stars that are thought to be ubiquitous in most stellar populations. These last decades, the many contributions to the literary output on science and religion have dealt with topics that are on the cutting edge of scientific discovery, topics mainly in the area of theoretical physics, cognitive science, and evolutionary biology. Philosophers of religion, responding to this trend, have therefore struggled with intricate arguments, and have often made use of the highly technical language of these sciences. The overall result was that truly original philosophical contributions, ones that present new perspectives regarding (...) this area, have been very rare. Of these few new research programs, one seems to be particularly promising, especially because of the way it has been throwing new light on how science relates to other disciplines. The originality of this research-area lies in the fact that it refers not to particular scientific discoveries, considered individually, but to the general dynamics of the practical side of science. The crucial concept is expertise, which involves the appeal to authority for the justification of arguments. Many people like to think that scientific knowledge is far from all this, that it is purely objective and that it floats way above the murky waters of subjectivism. Those who are directly involved in scientific practice however know that science is not so clean. Appeal to authority remains very much part of the natural sciences, whether we like it or not. Some philosophers have recently ventured into these somewhat dark caverns of scientific thought and practice, and the result of their work has become very significant. In this paper, I will first offer a brief overview of this philosophical work, and then explore how the new insights regarding scientific expertise and scientific appeal to authority can throw light not only on how science works but also on the issue of authoritative knowhow within the Church. To avoid getting lost within the dim world of abstract principles, I will focus on one particular concrete case, the one of Vatican astronomers. This is a particularly interesting case because this group’s complex role lies precisely at the intersection between theological and scientific expertise. (shrink)

The dark matter and dark energy problem, that is now dominating the research in cosmology, makes the question of the origin of mass-energy content of the universe more urgent than ever. There are two philosophies regarding this question: according to Mach’s principle it is matter that generates geometry of space-time, and according to Wheeler’s geometrodynamics some configurations of space-time geometry are to be interpreted as its material content. Neither of these philosophies has led to success. In the present paper, we (...) show that there exists an algebraic generalisation of geometry that reconciles, in a sense, these two seemingly opposite standpoints. The geometry is constructed with the help of a noncommutative algebra of smooth functions on a groupoid and its derivations. The groupoid in question has a nice physical interpretation: it can be regarded as a space of Lorentz rotations. In this way, Lorentz symmetries are inherent to the generalised geometry of space-time. We define the action for this geometry and, by varying it, obtain generalised vacuum Einstein equations. It turns out that these equations contain additional terms which are naturally interpreted as the components of the energy-momentum tensor. Matter is thus created out of purely geometric degrees of freedom. We find two exact solutions. We argue that the creation of matter, being a global effect, makes the contrast between Mach and Wheeler philosophies ineffective. (shrink)
