The explanation of animal communication by means of concepts like information, meaning and reference is one of the central foundational issues in animal behaviour studies. This book explores these issues, revolving around questions such as: • What is the nature of information? • What theoretical roles does information play in animal communication studies? • Is it justified to employ these concepts in order to explain animal communication? • What is the relation between animal signals and human language? The book approaches (...) the topic from a variety of disciplinary perspectives, including ethology, animal cognition, theoretical biology and evolutionary biology, as well as philosophy of biology and mind. A comprehensive introduction familiarises non-specialists with the field and leads on to chapters ranging from philosophical and theoretical analyses to case studies involving primates, birds and insects. Ein Gespenst geht um in den Wissenschaften - das Gespenst des Gedankenexperiments. Gedankenexperimente verheißen Erkenntnisgewinn ohne empirische Arbeit - was vor dem Selbstverständnis der modernen Naturwissenschaften jedoch einer Unmöglichkeit gleichkommt. Und doch zieht sich das Forschen mit Gedankenexperimenten wie ein roter Faden durch die lange Tradition in den empirischen Wissenschaften von ihren Anfängen bei Stevin, Galilei und Newton bis heute.

Systems biology is largely tributary to genomics and other “omic” disciplines that generate vast amounts of structural data. “Omics”, however, lack a theoretical framework that would allow using these data sets as such (rather than just tiny bits that are extracted by advanced data-mining techniques) to build explanatory models that help understand physiological processes. Systems biology provides such a framework by adding a dynamic dimension to merely structural “omics”. It makes use of bottom-up and top-down models. The former are based (...) on data about systems components, the latter on systems-level data. We trace back both modeling strategies (which are often used to delineate two branches of the field) to the modeling of metabolic and signaling pathways in the bottom-up case, and to biological cybernetics and systems theory in the top-down case. We then argue that three roots of systems biology must be discerned to account adequately for the structure of the field: pathway modeling, biological cybernetics, and “omics”. We regard systems biology as merging modeling strategies (supplemented by new mathematical procedures) from data-poor fields with data supply from a field that is quite deficient in explanatory modeling. After characterizing the structure of the field, we address some epistemological and ontological issues regarding concepts on which the top-down approach relies and that seem to us to require clarification. This includes the consequences of identifying modules in large networks without relying on functional considerations, the question of the “holism” of systems biology, and the epistemic value of the “systeome” project that aspires to become the cutting edge of the field. Looking for an adequate explication of the concept of a biological function, several authors have proposed to link function to design. Unfortunately, known explications of biological design in turn refer to functions. The concept of general design I will introduce here breaks up this circle. I specify design with respect to its ontogenetic role. This allows function to be based on design without making reference to the history of the design, or to the phylogeny of an organism, while retaining the (...) normative aspect of function ascriptions. The concept is applicable to the function and design of technical artifacts as well. Several problems well known with other definitions can be overcome by this approach. (shrink)

Scientists of many disciplines use theoretical models to explain and predict the dynamics of the world. They often have to rely on digital computer simulations to draw predictions fromthe model. But to deliver phenomenologically adequate results, simulations deviate from the assumptions of the theoretical model. Therefore the role of simulations in scientific explanation demands itself an explanation. This paper analyzes the relation between real-world system, theoretical model, and simulation. It is argued that simulations do not explain processes in the real (...) world directly. The way in which simulations help explaining real-world processes is conceived as indirect, mediated by the theoretical model. Simulacra are characterized further, and turn out to be a priori measurable. This gives a clue to a better understanding of the epistemic role of computer simulations in scientific research. This paper develops a formal framework to model a process in which the formation of individual opinions is embedded in a deliberative exchange with others. The paper opts for a low-resolution modeling approach and abstracts away from most of the details of the social-epistemic process. Taking a bird's eye view allows us to analyze the chances for the truth to be found and broadly accepted under conditions of cognitive division of labour combined with a social exchange process. Cognitive division of (...) labour means that only some individuals are active truth seekers, possibly with different capacities. Both mathematical tools and computer simulations are used to investigate the model. As an analytical result, the Funnel Theorem states that under rather weak conditions on the social process, a consensus on the truth will be reached if all individuals possess an arbitrarily small capacity to go for the truth. The Leading the pack Theorem states that under certain conditions even a single truth seeker may lead all individuals to the truth. Systematic simulations analyze how close agents can get to the truth depending upon the frequency of truth seekers, their capacities as truth seekers, the position of the truth (more to the extreme or more in the centre of an opinion space), and the willingness to take into account the opinions of others when exchanging and updating opinions. The genetic code has been regarded as arbitrary in the sense that the codon-amino acid assignments could be different than they actually are. This general idea has been spelled out differently by previous, often rather implicit accounts of arbitrariness. They have drawn on the frozen accident theory, on evolutionary contingency, on alternative causal pathways, and on the absence of direct stereochemical interactions between codons and amino acids. It has also been suggested that the arbitrariness of the genetic code justifies attributing (...) semantic information to macromolecules, notably to DNA. I argue that these accounts of arbitrariness are unsatisfactory. I propose that the code is arbitrary in the sense of Jacques Monod's concept of chemical arbitrariness: the genetic code is arbitrary in that any codon requires certain chemical and structural properties to specify a particular amino acid, but these properties are not required in virtue of a principle of chemistry. This notion of arbitrariness is compatible with several recent hypotheses about code evolution. I maintain that the code's chemical arbitrariness is neither sufficient nor necessary for attributing semantic information to nucleic acids. (shrink)

A technical artefact is often described in two ways: by means of a physicalistic model of its structure and dynamics, and by a functional account of the contributions of the components of the artefact to its capacities. These models do not compete, as different models of the same phenomenon in physics usually do; they supplement each other and cohere. Coherence is shown to be the result of a mapping of role-contributions on physicalistic relations that is brought about by the concept (...) of function. In [15], [16] G. Kreisel introduced the no-counterexample interpretation (n.c.i.) of Peano arithmetic. In particular he proved, using a complicated ε-substitution method (due to W. Ackermann), that for every theorem A (A prenex) of first-order Peano arithmetic PA one can find ordinal recursive functionals Φ A of order type 0 which realize the Herbrand normal form A H of A. Subsequently more perspicuous proofs of this fact via functional interpretation (combined with normalization) and cut-elimination were found. These proofs however do (...) not carry out the no-counterexample interpretation as a local proof interpretation and don't respect the modus ponens on the level of the no-counterexample interpretation of formulas A and A → B. Closely related to this phenomenon is the fact that both proofs do not establish the condition (δ) and--at least not constructively-- (γ) which are part of the definition of an 'interpretation of a formal system' as formulated in [15]. In this paper we determine the complexity of the no-counterexample interpretation of the modus ponens rule for (i) PA-provable sentences, (ii) for arbitrary sentences A, B ∈ L(PA) uniformly in functionals satisfying the no-counterexample interpretation of (prenex normal forms of) A and A → B, and (iii) for arbitrary A, B ∈ L(PA) pointwise in given α( 0 ) -recursive functionals satisfying the no-counterexample interpretation of A and A → B. This yields in particular perspicuous proofs of new uniform versions of the conditions (γ), (δ). Finally we discuss a variant of the concept of an interpretation presented in [17] and show that it is incomparable with the concept studied in [15], [16]. In particular we show that the no-counterexample interpretation of PA n by α( n (ω))-recursive functionals (n ≥ 1) is an interpretation in the sense of [17] but not in the sense of [15] since it violates the condition (δ). In this paper, we present another case study in the general project of proof mining which means the logical analysis of prima facie non-effective proofs with the aim of extracting new computationally relevant data. We use techniques based on monotone functional interpretation developed in Kohlenbach , Oxford University Press, Oxford, 1996, pp. 225–260) to analyze Cheney's simplification 189) of Jackson's original proof 320) of the uniqueness of the best L1-approximation of continuous functions fC[0,1] by polynomials pPn of degree n. Cheney's (...) proof is non-effective in the sense that it is based on classical logic and on the non-computational principle WKL . The result of our analysis provides the first effective uniform modulus of uniqueness . Moreover, the extracted modulus has the optimal ε-dependency as follows from Kroó 331). The paper also describes how the uniform modulus of uniqueness can be used to compute the best L1-approximations of a fixed fC[0,1] with arbitrary precision. The second author uses this result to give a complexity upper bound on the computation of the best L1-approximation in Oliva 66–77). (shrink)

BackgroundAdolescents living with human immunodeficiency virus (HIV) experience challenges, including lack of involvement in their care as well nondisclosure of HIV status, which leads to poor adherence to antiretroviral therapy (ART). Parents have authority over their children, but during adolescence there is an increasing desire for independence. The aim of the study was to explore adolescents’ experience of challenges identified by adolescents ages 10–19 years attending HIV care and treatment at Temeke Regional Referral Hospital in Tanzania. MethodsAn exploratory descriptive qualitative (...) design was employed in the HIV Care and Treatment Centre (CTC) in the Out-Patient Department at the Temeke Regional Referral Hospital in Tanzania with adolescents living with HIV who were 10–19 years of age. A total of 22 adolescents participated in semi-structured face-to-face interviews after parental consent and adolescent assent were obtained. Participants were interviewed about their participation in decisions to be tested for HIV and enrolled in the CTC, concerns surrounding disclosure of their HIV status to the adolescent or to others, stigma and discrimination, and the effect of these challenges on their adherence to medication. All interviews were audio-taped, transcribed verbatim in Swahili, and back-translated to English. Data analysis included both inductive and deductive thematic analysis.ResultsQualitative themes identified included lack of participation in decisions about HIV testing, challenges to enrollment in care and treatment; issues around disclosure of HIV status, such as delays in disclosure to the adolescent and disclosure to other persons and benefits and harms of such disclosures; and factors supporting and interfering with adherence to ART, such as parental support, organizational (clinic) support and problems, and self-stigmatization and shame.ConclusionLack of adolescents’ involvement in their care decision making and delayed disclosure of HIV status to the adolescent were identified concerns, leading to poor adherence to ART among adolescents. Disclosure to others, especially teachers, helped adolescents at school to take their medication properly. Disclosure to others led to stigma and discrimination for some adolescents. More research is needed to better understand the role of disclosure and its benefits and challenges for HIV-positive adolescents in Tanzania. (shrink)

Technical artifacts are embedded in social systems and, to some extent, even shape them. This chapter inquires, then, whether designing artifacts may be regarded as a contribution to social design. I explicate a concept of general design that conceives design as the type fixation of a complex entity. This allows for an analysis of different contributions to the design of social systems without favoring the intended effects of artifacts on a system over those effects that actually show up. First, the (...) clear-cut case of socio-technical systems is considered. Here, functions of artifacts can be planned fairly precise. In societies, in contrast, the actual functions of an artifact can hardly be predicted, which is due to strong self-organizing processes. Nevertheless artifact design can be shown to contribute to the design of the system also in this case. (shrink)

With this article we introduce a new article category in the journal, as announced in this issue's editorial--Viewpoints & Discussion. Articles under this category are intended to provide authentic and qualified opinions on topics relevant to the journal. These articles and follow-up discussions will pass through an accelerated, mainly editorial, review process. We invite readers to respond to such articles by sharing their personal thoughts and experiences, as well as to initiate new discussions. We hope these contributions will make the (...) journal a site for lively discussions on research practice. For this first "Viewpoint" we have selected a topic that should be of interest to many readers: What key research competencies will researchers and professionals need to have in the future? To introduce the topic, we look into a recent comparative study on this question that compares the situation in eight research-intensive countries. Reports on the study are available for free download, which can serve as a basis for discussion. In keeping with the idea of "Viewpoints & Discussion," no claim to offering a systematic and scholarly account of the topic is intended; the only aim is to throw a spotlight on a theme of current interest and to suggest a few pertinent conjectures and questions for discussion. Few bioethicists are educated with a view into nursing. Thus, much of the conceptual and empirical research on ethical issues in nursing practice has been conducted by nurse ethicists themselves and, to a lesser degree, by individuals with a strong interest in nursing ethics. Although this work has internally shaped nursing practice, education, and policy, the broader field of bioethics has seldom examined and acknowledged the everyday ethical concerns of practicing nurses and their important contributions to bioethics discourse. In this (...) special report of the Hastings Center Report —the first to focus on nursing—Christine Grady, Ann Hamric, and I, along with consulting editor Nancy Berlinger, strive to give voice to the contributions of nurses in addressing some of our obstinate everyday ethics and health policy challenges. Darwin’s explanation of biological speciation in terms of variation and natural selection has revolutionised biological thought. However, while his principle of natural selection, the fitness principle, has shaped biology until the present, its interpretation changed more than once during the almost 150 years of its history. The most striking change of the status of the principle is that, in the middle of the 20th century, it transmutated from an often disputed, groundbreaking insight into a tautology. Moreover, not only the interpretation (...) of the fitness principle, but the whole body of biological knowledge was subjected to significant modifications. In this paper, I relate modifications of the fitness principle to those of the respective body of biological knowledge. This body of knowledge is conceived as a Quinean web of belief. After an exposition of Darwin’s conception of the principle, which equated fitness with adaptedness to the environment, several of its changes are analysed with respect to different webs of biological knowledge. It is concluded that the different interpretations and the reshaping of the fitness principle are rational responses to the modified systems of background knowledge, which saved the coherence of the web of biological knowledge in each single case. The paper's aim is to contribute to a better understanding of Weber's methodology by clarifying the difference of Weber's concept of Verstehen from Dilthey's concept of Verstehen, and by answering the question of how Weber's claim to objectivity of his Verstehende Soziologie is compatible with his claim that the specific method of his Verstehende Soziologie, the idealtypical construction, is empirically irrefutable. My thesis is that there are three classes of ideal types in Weber: concepts of 'historical individuals', concepts of 'objective (...) possibilities' and idealtypical classifying concepts. Common to them is the end to grasp the individual character of a social phenomenon. Their different functions in realizing this end justify to describe Weber's Verstehende Soziologie as a system, in which social phenomena are presented as if they were the result of conscious human decisions. Since 2020, the COVID-19 pandemic had an impact on education worldwide. There is increased discussion of possible negative effects on students’ learning outcomes and the need for targeted support. We examined fourth graders’ reading achievement based on a school panel study, representative on the student level, with N = 111 elementary schools in Germany. The students were tested with the Progress in International Reading Literacy Study instruments in 2016 and 2021. The analysis focused on total average differences in reading achievement (...) between 2016 and 2021, average differences controlling for student composition, and changes in achievement gaps between student subgroups. The methodological approach met international standards for the analysis of large-scale assessments. The results showed a substantial decline in mean reading achievement. The decline corresponds to one-third of a year of learning, even after controlling for changes in student composition. We found no statistically significant changes of achievement gaps between student subgroups, despite numerical tendencies toward a widening of achievement gaps between students with and without immigration background. It is likely that this sharp achievement decline was related to the COVID-19 pandemic. The findings are discussed in terms of further research needs, practical implications for educating current student cohorts, and educational policy decisions regarding actions in crises such as the COVID-19 pandemic. Using Sneed's metatheory an attempt is made to reconstruct Hodgkin and Huxley's theory of excitation of cell membranes. The structure of this theory is uncovered by defining set-theoretical predicates for the partial potential models, potential models, and models of the theory. The function of permeability is said to be the only theoretical function with respect to this theory. The main underlying assumptions of the theory are briefly outlined.

The role of Brachyury and other T-box genes in the differentiation of mesoderm and endoderm of vertebrates is well established. Recently, homologues of Brachyury have been isolated from an increasing number of diverse organisms ranging from Cnidaria to vertebrates and insects. Comparative expression and function analysis allows the origin of the mesoderm and the evolution of the developmental role of Brachyury gene family in metazoans to be traced. The data suggest that an ancestral function of Brachyury was to designate a (...) blastoporal region that had distinct properties in induction and axis elongation. A subset of blastoporal cells expressing Brachyury and other genes that convey specific mesodermal functions may have segregated as a distinct cell population from this region in the course of mesoderm evolution. Importance Informed consent is essential to ethical, rigorous research and is important to recruitment and retention in cancer trials.Objective To examine cancer clinical trial (CCT) participants’ perceptions of informed consent processes and variations in perceptions by cancer type.Design and Setting and Participants Cross-sectional survey from mixed-methods study at National Cancer Institute–designated Northeast comprehensive cancer center. Open-ended and forced-choice items addressed: (1) enrollment and informed consent experiences and (2) decision-making processes, including risk-benefit assessment. Eligibility: CCT participant with gastro-intestinal or genitourinary, hematologic-lymphatic (...) malignancies, lung cancer, and breast or gynecological cancer (N = 334).Main Outcome Measures Percentages satisfied with consent process and information provided; and assessing participation’s perceptions of risks/benefits. Multivariable logistic or ordinal regression examined differences by cancer type.Results Most patient-participants felt well informed by the consent process (more than 90% overall and by cancer type) and. most (87.4%) reported that the consent form provided all the information they wanted, although nearly half (44.8%) reported that they read the form somewhat carefully or less. More than half (57.9%) said that talking to research staff (i.e., the consent process) had a greater impact on participation decisions than reading the consent form (2.1%). A third (31.1%) were very sure of joining in research studies before the informed consent process (almost half of lung cancer patients did—47.1%). Most patients personally assessed the risks and benefits before consenting. However, trust in physicians played an important role in the decision to enroll in CCT.Conclusions and Relevance Cancer patients rely less on written features of the informed consent process than on information obtained from the research staff and their own physicians. Research should focus on information and communication strategies that support informed consent from referring physicians, researchers, and others to improve patient risk-benefit assessment and decision-making. Background The field of nursing has long been concerned with ethical issues. The history of the nursing profession has a rich legacy of attention to social justice and to societal questions regarding issues of fairness, access, equity, and equality. Some nurses have found that their clinical experiences spur an interest in ethical patient care, and many are now nurse bioethicists, having pursued additional training in bioethics and related fields (e.g., psychology, sociology). Purpose The authors describe how the clinical and research (...) experiences of nurses give them a unique voice in the field of bioethics. Results Authors present reasons for the relative invisibility of nurse bioethicists, compared with physician, theologian, or philosopher bioethicists, as well as current efforts to increase the visibility of nurse bioethicists. They also describe four specific areas where nurse bioethicists have made and continue to make important contributions: as ethics consultants to colleagues in hospitals and other settings; as bioethics researchers or as advisers to researchers conducting trials with human subjects; as educators of trainees, patients and families, healthcare providers, and the public; and in helping to draft humane and ethical policies for the care of vulnerable patients and underserved populations. Conclusion Nurse bioethicists are central to the future goals of healthcare bringing a unique perspective to the day-to-day ethical challenges of both clinical care and research, as well as to the education of health professionals and the public.
