The logic of genetic discovery has changed little over time, but the focus of biology is shifting from simple genotype–phenotype relationships to complex metabolic, physiological, developmental, and behavioral traits. In light of this, the traditional reductionist view of individual genes as privileged difference‐making causes of phenotypes is re‐examined. The scope and nature of genetic effects in complex regulatory systems, in which dynamics are driven by regulatory feedback and hierarchical interactions across levels of organization are considered. This review argues that it (...) is appropriate to treat genes as specific actual difference‐makers for the molecular regulation of gene expression. However, they are often neither stable, proportional, nor specific as causes of the overall dynamic behavior of regulatory networks. Dynamical models, properly formulated and validated, provide the tools to probe cause‐and‐effect relationships in complex biological systems, allowing to go beyond the limitations of genetic reductionism to gain an integrative understanding of the causal processes underlying complex phenotypes. Evolutionary systems biology (ESB) aims to integrate methods from systems biology and evolutionary biology to go beyond the current limitations in both fields. This article clarifies some conceptual difficulties of this integration project, and shows how they can be overcome. The main challenge we consider involves the integration of evolutionary biology with developmental dynamics, illustrated with two examples. First, we examine historical tensions between efforts to define general evolutionary principles and articulation of detailed mechanistic explanations of specific traits. Next, these (...) tensions are further clarified by considering a recent case from another field focused on developmental dynamics: stem cell biology. In the stem cell case, incompatible explanatory aims block integration. Experimental approaches aim at mechanistic explanation while dynamical system models offer explanation in terms of general principles. We then discuss an ESB case in which integration succeeds: search for general attractors using a dynamical systems framework synergizes with the experimental search for detailed mechanisms. Contrasts between the positive and negative cases suggest general lessons for achieving an integrated understanding of developmental and evolutionary dynamics. The key integrative move is to acknowledge two complementary aims, both relevant to explanation: identifying the space of possible dynamic states and trajectories, and mechanistic understanding of causal interactions underlying a specific phenomenon of interest. These two aims can support one another in a joint project characterizing dynamic aspects of evolving lineages. This more inclusive project can lead to insights that cannot be reached by either approach in isolation. (shrink)

Explanation in terms of gene regulatory networks has become standard practice in evolutionary developmental biology. In this paper, we argue that GRNs fail to provide a robust, mechanistic, and dynamic understanding of the developmental processes underlying the genotype–phenotype map. Explanations based on GRNs are limited by three main problems: the problem of genetic determinism, the problem of correspondence between network structure and function, and the problem of diachronicity, as in the unfolding of causal interactions over time. Overcoming these problems requires (...) dynamic mechanistic explanations, which rely not only on mechanistic decomposition, but also on dynamic modeling to reconstitute the causal chain of events underlying the process of development. We illustrate the power and potential of this type of explanation with a number of biological case studies that integrate empirical investigations with mathematical modeling and analysis. In a recent opinion piece, Denis Duboule has claimed that the increasing shift towards systems biology is driving evolutionary and developmental biology apart, and that a true reunification of these two disciplines within the framework of evolutionary developmental biology may easily take another 100 years. He identifies methodological, epistemological, and social differences as causes for this supposed separation. Our article provides a contrasting view. We argue that Duboule’s prediction is based on a one-sided understanding of systems biology as a science (...) that is only interested in functional, not evolutionary, aspects of biological processes. Instead, we propose a research program for an evolutionary systems biology, which is based on local exploration of the configuration space in evolving developmental systems. We call this approach—which is based on reverse engineering, simulation, and mathematical analysis—the natural history of configuration space. We discuss a number of illustrative examples that demonstrate the past success of local exploration, as opposed to global mapping, in different biological contexts. We argue that this pragmatic mode of inquiry can be extended and applied to the mathematical analysis of the developmental repertoire and evolutionary potential of evolving developmental mechanisms and that evolutionary systems biology so conceived provides a pragmatic epistemological framework for the EvoDevo synthesis. This chapter examines the deep connections between biological organization, agency, and evolution by natural selection. Using Griesemer’s account of the reproducer, I argue that the basic unit of evolution is not a genetic replicator, but a complex hierarchical life cycle. Understanding the self-maintaining and self-proliferating properties of evolvable reproducers requires an organizational account of ontogenesis and reproduction. This leads us to an extended and disambiguated set of minimal conditions for evolution by natural selection—including revised or new principles of heredity, variation, (...) and ontogenesis. More importantly, the continuous maintenance of biological organization within and across generations implies that all evolvable systems are agents or contain agents among their parts. This means that we ought to take agency seriously—to better understand the concept and its role in explaining biological phenomena—if we aim to obtain an organismic theory of evolution in the original spirit of Darwin’s struggle for existence. This kind of understanding must rely on an agential perspective on evolution, complementing and succeeding existing structural, functional, and processual approaches. I sketch a tentative outline of such an agential perspective and present a survey of methodological and conceptual challenges that will have to be overcome if we are to properly implement it. Comparative biology builds up systematic knowledge of the diversity of life, across evolutionary lineages and levels of organization, starting with evidence from a sparse sample of model organisms. In developmental biology, a key obstacle to the growth of comparative approaches is that the concept of homology is not very well defined for levels of organization that are intermediate between individual genes and morphological characters. In this paper, we investigate what it means for ontogenetic processes to be homologous, focusing specifically on (...) the examples of insect segmentation and vertebrate somitogenesis. These processes can be homologous without homology of the underlying genes or gene networks, since the latter can diverge over evolutionary time, while the dynamics of the process remain the same. Ontogenetic processes like these therefore constitute a dissociable level and distinctive unit of comparison requiring their own specific criteria of homology. In addition, such processes are typically complex and nonlinear, such that their rigorous description and comparison not only requires observation and experimentation, but also dynamical modeling. We propose six criteria of process homology, combining recognized indicators with novel ones derived from dynamical systems modeling. We show how these criteria apply to animal segmentation and other ontogenetic processes. We conclude by situating our proposed dynamical framework for homology of process in relation to similar research programs, such as process structuralism and developmental approaches to morphological homology. Ce travail cherche à remonter à l’une des sources théoriques de la constitution de cette figure : la théorie de l’entrepreneur de Schumpeter (1911a et 1911b). Ce retour montre que Schumpeter, dans son contexte intellectuel et théorique, est amené à importer une anthropologie philosophique en économie, celle de Nietzsche, auteur largement lu dans l’Autriche du début du xxe siècle. En transposant, à l’intérieur de sa théorie économique, (...) certaines caractéristiques majeures du grand homme créatif nietzschéen dans la figure de l’entrepreneur, Schumpeter développe une explication originale de la nature dynamique du marché et de l’évolution économique. Néanmoins il importe aussi de Nietzsche une série d’ambiguïtés, notamment en ce qui concerne l’origine de l’exceptionnalité individuelle de l’entrepreneur, et plus particulièrement de sa puissance créatrice. Une seconde ambiguïté est très largement héritée, qui concerne l’extension du modèle de l’individu entrepreneur : constitue-t-il une théorie de l’action valable pour tous les individus ou uniquement pour un type d’individus particuliers? Jaeger Keywords embodiment, dialogical consciousness, interpersonal communication, epistemic responsibility, self-knowledge, understanding IN HER ARTICLE "Moral Tourists and World Travelers," Nancy Potter suggests a way in which psychiatrists and psychologists could gain a better understanding of their mentally ill patients' experiences. Rather than assuming that hallucinations and (...) incoherent speech and behavior are merely senseless disconnections from reality, Potter argues that mental health care clinicians ought to spend time engaging patients on their own terms. Even when mental illness is a result of brain disease, much can be learned about the patient's experiences of their disease by temporarily setting aside the scientific frameworks of diagnosis and medical treatment. Potter uses Maria Lugones' concept of world traveling and recommends playfully accepting, and even entering into the patient's world (Lugones 1990). She calls world traveling a methodology and explains it in some detail. Moreover, at the close of her essay, Potter suggests that clinicians have a moral obligation to understand the mentally ill patient's world from the patient's perspective. This obligation is based on an appeal to our sense of what it is to be a responsible knower who attends to issues of trust and truth. Relying on arguments made by Lorraine Code (1987), Potter asserts that to try to understand the other's perspective is the responsible thing to do.My discussion focuses on the notion of play to which Potter appeals, as well as on what she sees as the moral obligation of clinicians to communicate with their mentally ill patients in extra-professional ways. This moral obligation arises because (a) the theoretical and professional frameworks of medical science are seen as inadequate, and (b) playfulness opens up mutually respectful, authentic interaction between persons. I generally agree with Potter's claims, and I want to situate them in the wider framework of an epistemological debate about the status of our knowledge of others. A broader context will help to elucidate the strengths of Potter's analysis as well as some points for critical discussion. I begin with the relationship of trust between clinicians and patients.Few people would disagree with the claim that patients need to be able to trust that their physicians are not harming them, but helping them to get better. If patients feel misunderstood, they will not trust their caretakers. This is probably even truer for psychiatric patients, whose conditions and loss of autonomy make establishing trust even more challenging. Psychiatric patients [End Page 227] often have their own ways of compensating for the symptoms of their mental illness. If either their will to survive or their compensatory strategies go unrecognized or misinterpreted, patients may respond by rejecting the well-intentioned efforts of caretakers to restore them to a degree of ease, measured as it must be by the standards of the professionals under whose care the patient remains. 1 Despite the fact that these standards are established through scientific testing procedures for the treatment of diseases, they may be experienced by patients as indifferent to the particular and unique features of their condition. Nestled within the issue of trust is thus a question of truth.Although current scientific knowledge of the human brain, and of human behavior, has made available a range of sophisticated therapies and psychotropic drugs, there are still many mental illnesses that leave families and clinicians wondering whether the treatment plans are providing any help. Alzheimer's disease and schizophrenia are two examples. Noam Chomsky and Frances Egan argue that David Marr’s computational theory of vision is not intentional, claiming that the formal scientific theory does not include description of visual content. They also argue that the theory is internalist in the sense of not describing things physically external to the perceiver. They argue that these claims hold for computational theories of vision in general. Beyond theories of vision, they argue that representational content does not figure as a topic within formal computational theories (...) in cognitive science. I demonstrate that Chomsky’s and Egan’s claims about Marr’s theory are false. Marr’s computational theory contains a mathematical theory of visual content, based on empirical psychophysical evidence. It also contains mathematical descriptions of distal physical surfaces and objects, and of their optic projection to the perceiver. Much computational research on vision contains these types of intentional and externalist components within the formal, mathematical, theories. Chomsky’s and Egan’s claims demonstrate inadequate study and understanding of Marr’s work and other research in this area. Computational theories of vision, by containing empirically based mathematical theories of visual content, to this extent present naturalizations of semantics. (shrink)

We claim that adjustable parameters play a crucial role in building and applying simulation models. We analyze that role and illustrate our findings using examples from equations of state in thermodynamics. In building simulation models, two types of experiments, namely, simulation and classical experiments, interact in a feedback loop, in which model parameters are adjusted. A critical discussion of how adjustable parameters function shows that they are boon and bane of simulation. The positive operator (valued) measures (POMs) allow one to generalize the notion of observable beyond the traditional one based on projection valued measures (PVMs). Here, we argue that this generalized conception of observable enables a consistent notion of unsharp reality and with it an adequate concept of joint properties. A sharp or unsharp property manifests itself as an element of sharp or unsharp reality by its tendency to become actual or to actualize a specific measurement outcome. This actualization tendency—or potentiality—of (...) a property is quantified by the associated quantum probability. The resulting single-case interpretation of probability as a degree of reality will be explained in detail and its role in addressing the tensions between quantum and classical accounts of the physical world will be elucidated. Recent years have seen a surge in accounts motivated by information theory that consider language production to be partially driven by a preference for communicative efficiency. Evidence from discourse production (i.e., production beyond the sentence level) has been argued to suggest that speakers distribute information across discourse so as to hold the conditional per-word entropy associated with each word constant, which would facilitate efficient information transfer (Genzel & Charniak, 2002). This hypothesis implies that the conditional (contextualized) probabilities of linguistic units (...) affect speakers’ preferences during production. Here, we extend this work in two ways. First, we explore how preceding cues are integrated into contextualized probabilities, a question which so far has received little to no attention. Specifically, we investigate how a cue's maximal informativity about upcoming words (the cue's effectiveness) decays as a function of the cue's recency. Based on properties of linguistic discourses as well as properties of human memory, we analytically derive a model of cue effectiveness decay and evaluate it against cross-linguistic data from 12 languages. Second, we relate the information theoretic accounts of discourse production to well-established mechanistic (activation-based) accounts: We relate contextualized probability distributions over words to their relative activation in a lexical network given preceding discourse. There is now considerable evidence that human sentence processing is expectation based: As people read a sentence, they use their statistical experience with their language to generate predictions about upcoming syntactic structure. This study examines how sentence processing is affected by readers' uncertainty about those expectations. In a self-paced reading study, we use lexical subcategorization distributions to factorially manipulate both the strength of expectations and the uncertainty about them. We compare two types of uncertainty: uncertainty about the verb's complement, reflecting (...) the next prediction step; and uncertainty about the full sentence, reflecting an unbounded number of prediction steps. We find that uncertainty about the full structure, but not about the next step, was a significant predictor of processing difficulty: Greater reduction in uncertainty was correlated with increased reading times. We additionally replicated previously observed effects of expectation violation, orthogonal to the effect of uncertainty. This suggests that both surprisal and uncertainty affect human RTs. We discuss the consequences for theories of sentence comprehension. (shrink)

In the article ”Against Physicalism-plus-God: How Creation Accounts for Divine Action in the World’, I defined a framework which allows us to make some progress in our understanding of how God acts in the world. In the present article, I apply this framework to the specific question of chance events. I show that chance does not provide an explanation for special divine action. Nevertheless, chance does not hamper God’s ability to act in the world, and creation provides a framework for (...) the understanding of chance, which is akin to what we see in modern science. Philosophers and historians have long been suspicious of modal and counterfactual claims. I argue, however, that historians often legitimately use modal and counterfactual claims for a variety of purposes. They help identify causes, and hence help explain events in history. They are used to defend judgments about people, and to highlight the importance of particular events. I defend these uses of modal claims against two arguments often used to criticize modal reasoning, using the philosophy of science to ground the truth (...) of modal claims. This analysis puts several important points into perspective, including how certain we can be about our claims about what might have been, and the role that determinism plays in those claims. The proper analysis of modality shows, I argue, that counterfactual claims are legitimate and important, if often uncertain, and that issues of determinism are irrelevant to the modal claims used in historical analysis. This study provides evidence for implicit learning in syntactic comprehension. By reanalyzing data from a syntactic priming experiment (Thothathiri & Snedeker, 2008), we find that the error signal associated with a syntactic prime influences comprehenders' subsequent syntactic expectations. This follows directly from error‐based implicit learning accounts of syntactic priming, but it is unexpected under accounts that consider syntactic priming a consequence of temporary increases in base‐level activation. More generally, the results raise questions about the principles underlying the maintenance of implicit (...) statistical knowledge relevant to language processing, and about possible functional motivations for syntactic priming. Les années 1930 et 1940 marquent une période de crise pour le libéralisme. Des auteurs aussi divers que Friedrich Hayek, Wilhelm Röpke, Walter Lippmann ou encore Michael Polanyi et Louis Rougier se réunissent lors de deux événements fondateurs, le colloque Walter Lippmann en 1938 et la création de la Société du Mont-Pèlerin en 1947, pour repenser le libéralisme. Cette refonte du projet libéral les pousse à établir un diagnostic relatif à la crise du libéralisme, remontant, pour les auteurs mentionnés, à (...) la Révolution française. Cet article se propose de montrer la cohérence du projet néolibéral à partir de leur diagnostic historique dans cette période de crise. En effet, en critiquant la Révolution française et ses effets comme participant d’un rationalisme néfaste, ayant donné naissance aussi bien au laissez-faire qu’aux divers collectivismes, les néolibéraux reprennent explicitement des concepts des critiques de la révolution, au premier rang desquels Edmund Burke. Le concept de tradition, compris comme recouvrant des règles sociales et juridiques ayant lentement évolué de façon à constituer des dispositifs de coordination permettant nos actions, est ainsi très largement repris et valorisé par les néolibéraux. Nous interprétons ainsi la théorie néolibérale à partir de cette recatégorisation du concept de tradition, et pointons les affinités des positions néolibérales avec le conservatisme philosophique. Ce rapprochement fait apparaître plusieurs tensions conceptuelles entre d’une part un évolutionnisme culturel et d’autre part la défense de valeurs occidentales substantielles. (shrink)

Episodic memory has been analyzed in a number of different ways in both philosophy and psychology, and most controversy has centered on its self-referential,autonoeticcharacter. Here, we offer a comprehensive characterization of episodic memory in representational terms and propose a novel functional account on this basis. We argue that episodic memory should be understood as a distinctive epistemic attitude taken toward an event simulation. In this view, episodic memory has a metarepresentational format and should not be equated with beliefs about the (...) past. Instead, empirical findings suggest that the contents of human episodic memory are often constructed in the service of the explicit justification of such beliefs. Existing accounts of episodic memory function that have focused on explaining its constructive character through its role in future-oriented mental time travel do justice neither to its capacity to ground veridical beliefs about the past nor to its representational format. We provide an account of the metarepresentational structure of episodic memory in terms of its role in communicative interaction. The generative nature of recollection allows us to represent and communicate the reasons why we hold certain beliefs about the past. In this process, autonoesis corresponds to the capacity to determine when and how to assert epistemic authority in making claims about the past. A domain where such claims are indispensable are human social engagements. Such engagements commonly require the justification of entitlements and obligations, which is often possible only by explicit reference to specific past events. (shrink)

Designing and building complex artifacts like simulation models often rely on the strategy of modularity. My main claim is that the validation of simulation models faces a challenge of holismHolism because modularityModularity tends to erode over the process of building a simulation model. Two different reasons that fuel the tendency to erosion are analyzed. Both are based on the methodologyMethodology of simulation, but on different levels. The first has to do with the way parameter adjustment works in simulation; the second (...) comes from how different groups of software programmers work together. The chapter will conclude by drawing lessons about how holism challenges the validation of simulation and by discussing a corollary to conformational holism: the boundary between validation and verification tends to become blurred, thus undermining a strategy that insists on keeping them separate.
