There is a need recognized by the National Institute of Dental & Craniofacial Research and the National Cancer Institute to advance basic, translational and clinical saliva research. The goal of the Salivaomics Knowledge Base (SKB) is to create a data management system and web resource constructed to support human salivaomics research. To maximize the utility of the SKB for retrieval, integration and analysis of data, we have developed the Saliva Ontology and SDxMart. The cellular internal ribosomal entry site (IRES) is one of the most important elements to mediate cap‐independent translational initiation, especially under conditions of stress and pathology. However, a high‐throughput method to discover IRESs in these conditions is still lacking. Here, a possible way IRES long‐read sequencing based on the latest high‐throughput technologies is proposed to solve this problem. Based on this design, diversity and integrity of the transcriptome from original samples can be kept. The micro‐environment that stimulates or inhibits IRES (...) activity can also be mimicked. By using long read‐length sequencing technology, additional experiments that are essential for ruling out the cryptic promoters or splicing events in routine IRES identification processes can be circumvented. It is hoped that this proposed methodology may be adopted for IRES element discovery, hence uncovering the full extent of the role of IRESs in disease, development, and stress. The contribution of this present paper is to propose a method that combines a chemical Brusselator reaction-diffusion system with a biological cell system via gap junction for controlling and visualizing the frequency and magnitude of chaotic intracellular calcium oscillations in two cell types, including nonexcitable cells and the glial cells. This produces a wide variety of oscillatory behaviors similar to those reported in numerous biological experiments. We particularly show that in the majority of chaos cases, the reactor to cell coupling (...) can induce the generation of regular calcium oscillations as the coupling strength is varied. Together with the proposed method of coupled models, the regularity of these chaotic oscillations enables us to gain better understanding and extensive insights into the overall coupling dynamics. Current work in language models (LMs) helps us speed up or even skip thinking by accelerating and automating cognitive work. But can LMs help us with critical thinking -- thinking in deeper, more reflective ways which challenge assumptions, clarify ideas, and engineer new concepts? We treat philosophy as a case study in critical thinking, and interview 21 professional philosophers about how they engage in critical thinking and on their experiences with LMs. We find that philosophers do not find LMs to (...) be useful because they lack a sense of selfhood (memory, beliefs, consistency) and initiative (curiosity, proactivity). We propose the selfhood-initiative model for critical thinking tools to characterize this gap. Using the model, we formulate three roles LMs could play as critical thinking tools: the Interlocutor, the Monitor, and the Respondent. We hope that our work inspires LM researchers to further develop LMs as critical thinking tools and philosophers and other 'critical thinkers' to imagine intellectually substantive uses of LMs. (shrink)

This letter explores the intricate historical and contemporary links between large language models (LLMs) and cognitive science through the lens of information theory, statistical language models, and socioanthropological linguistic theories. The emergence of LLMs highlights the enduring significance of information‐based and statistical learning theories in understanding human communication. These theories, initially proposed in the mid‐20th century, offered a visionary framework for integrating computational science, social sciences, and humanities, which nonetheless was not fully fulfilled at that time. The subsequent development of (...) sociolinguistics and linguistic anthropology, especially since the 1970s, provided critical perspectives and empirical methods that both challenged and enriched this framework. This letter proposes that two pivotal concepts derived from this development, metapragmatic function and indexicality, offer a fruitful theoretical perspective for integrating the semantic, textual, and pragmatic, contextual dimensions of communication, an amalgamation that contemporary LLMs have yet to fully achieve. The author believes that contemporary cognitive science is at a crucial crossroads, where fostering interdisciplinary dialogues among computational linguistics, social linguistics and linguistic anthropology, and cognitive and social psychology is in particular imperative. Such collaboration is vital to bridge the computational, cognitive, and sociocultural aspects of human communication and human−AI interaction, especially in the era of large language and multimodal models and human‐centric Artificial Intelligence (AI). A dynamic domain consists of a set of legal states and a transition function that maps states to states. AI formalisms for specifying dynamic domains have so far focused on describing the effects of actions, that is, the transition functions. In this paper we propose a notion of characteristic set of position systems for the purpose of describing legal states. A position system for a type of objects is a set of properties that are mutually exclusive, and that in each (...) state, every object of the type must satisfy exactly one of these properties called its position under the position system. A set of position systems, one for each type of objects in the domain, is characteristic if there is a one-to-one mapping between legal states and sets of objects’ positions under these position systems. These position systems are useful for reasoning about these dynamic systems including planning. In particular, we show that once we have characteristic sets of position systems for a dynamic domain, planning can be done by writing rules about when to move objects from one position to another. Prediction of daily rainfall is important for flood forecasting, reservoir operation, and many other hydrological applications. The artificial intelligence algorithm is generally used for stochastic forecasting rainfall which is not capable to simulate unseen extreme rainfall events which become common due to climate change. A new model is developed in this study for prediction of daily rainfall for different lead times based on sea level pressure which is physically related to rainfall on land and thus able to predict unseen rainfall (...) events. Daily rainfall of east coast of Peninsular Malaysia was predicted using SLP data over the climate domain. Five advanced AI algorithms such as extreme learning machine, Bayesian regularized neural networks, Bayesian additive regression trees, extreme gradient boosting, and hybrid neural fuzzy inference system were used considering the complex relationship of rainfall with sea level pressure. Principle components of SLP domain correlated with daily rainfall were used as predictors. The results revealed that the efficacy of AI models is predicting daily rainfall one day before. The relative performance of the models revealed the higher performance of BRNN with normalized root mean square error of 0.678 compared with HNFIS, BART, xgBoost, and ELM. Visual inspection of predicted rainfall during model validation using density-scatter plot and other novel ways of visual comparison revealed the ability of BRNN to predict daily rainfall one day before reliably. Este estudio emprende, desde el marco del Metalenguaje Semántico Natural desarrollado por Wierzbicka y algunos colegas, un detallado análisis semántico contrastivo y comparativo de dos conceptos de emoción: bei y ai , que son considerados como emociones básicas en los textos filosóficos chinos tradicionales. En él se demuestra que: a) de ninguna manera son intercambiables, ni equivalentes a la idea occidental de tristeza, b) son artefactos de la cultura china, conformados por las experiencias morales y sociales del pueblo chino y (...) su visión de la vida y del universo. En esencia, bei comporta una visión fatalista y ai es una emoción moral. Esto lleva a la autora a poner en duda el postulado de universalidad basado en la visión arraigada en la lengua inglesa, y llama a los investigadores a prestar atención al marco analítico empleado en la búsqueda de aspectos universales de las emociones humanas. COVID-19 often manifests with different outcomes in different patients, highlighting the complexity of the host-pathogen interactions involved in manifestations of the disease at the molecular and cellular levels. In this paper, we propose a set of postulates and a framework for systematically understanding complex molecular host-pathogen interaction networks. Specifically, we first propose four host-pathogen interaction (HPI) postulates as the basis for understanding molecular and cellular host-pathogen interactions and their relations to disease outcomes. These four postulates cover the evolutionary dispositions involved (...) in HPIs, the dynamic nature of HPI outcomes, roles that HPI components may occupy leading to such outcomes, and HPI checkpoints that are critical for specific disease outcomes. Based on these postulates, an HPI Postulate and Ontology (HPIPO) framework is proposed to apply interoperable ontologies to systematically model and represent various granular details and knowledge within the scope of the HPI postulates, in a way that will support AI-ready data standardization, sharing, integration, and analysis. As a demonstration, the HPI postulates and the HPIPO framework were applied to study COVID-19 with the Coronavirus Infectious Disease Ontology (CIDO), leading to a novel approach to rational design of drug/vaccine cocktails aimed at interrupting processes occurring at critical host-coronavirus interaction checkpoints. Furthermore, the host-coronavirus protein-protein interactions (PPIs) relevant to COVID-19 were predicted and evaluated based on prior knowledge of curated PPIs and domain-domain interactions, and how such studies can be further explored with the HPI postulates and the HPIPO framework is discussed. The development and application of artificial intelligence (AI) technology has raised many concerns about privacy violations in the public. Thus, privacy-preserving computation technologies (PPCTs) have been developed, and it is expected that these new privacy protection technologies can solve the current privacy problems. By not directly using raw data provided by users, PPCTs claim to protect privacy in a better way than their predecessors. They still have technical limitations, and considerable research has treated PPCTs as a privacy-protecting tool and focused (...) on possible technical improvements. In this article, we argue that PPCTs cannot effectively protect privacy in the narrow sense due to their technical limitations. Moreover, although these shortcomings could be remedied, they still fall into a paradox because their aim is to protect privacy, but they could reveal private information from users. This paradox of privacy protection not only aggravates the social impact arising from AI privacy issues but may also make the current privacy protection lose its meaning, resulting in a situation in which privacy protection is useless.
