. Computational chemistry grew in a new era of “desktop modeling,” which coincided with a growing demand for modeling software, especially from the pharmaceutical industry. Parameterization of models in computational chemistry is an arduous enterprise, and we argue that this activity leads, in this specific context, to tensions among scientists regarding the epistemic opacity transparency of parameterized methods and the software implementing them. We relate one flame war from the Computational Chemistry mailing List in order to assess in detail the (...) relationships between modeling methods, parameterization, software and the various forms of their enclosure or disclosure. Our claim is that parameterization issues are an important and often neglected source of epistemic opacity and that this opacity is entangled in methods and software alike. Models and software must be addressed together to understand the epistemological tensions at stake. (shrink)

“Trends in Logic XVI: Consistency, Contradiction, Paraconsistency, and Reasoning - 40 years of CLE” is being organized by the Centre for Logic, Epistemology and the History of Science at the State University of Campinas (CLEUnicamp) from September 12th to 15th, 2016, with the auspices of the Brazilian Logic Society, Studia Logica and the Polish Academy of Sciences. The conference is intended to celebrate the 40th anniversary of CLE, and is centered around the areas of logic, epistemology, philosophy and history of (...) science, while bringing together scholars in the fields of philosophy, logic, mathematics, computer science and other disciplines who have contributed significantly to what Studia Logica is today and to what CLE has achieved in its four decades of existence. It intends to celebrate CLE’s strong influence in Brazil and Latin America and the tradition of investigating formal methods inspired by, and devoted to, philosophical views, as well as philosophical problems approached by means of formal methods. The title of the event commemorates one of the three main areas of CLE, what has been called the “Brazilian school of paraconsistency”, combining such a pluralist view about logic and reasoning. This article introduces and defends the “pathological complexity thesis” as a hypothesis about the evolutionary origins of minimal consciousness, or sentience, that connects the study of animal consciousness closely with work in behavioral ecology and evolutionary biology. I argue that consciousness is an adaptive solution to a design problem that led to the extinction of complex multicellular animal life following the Avalon explosion and that was subsequently solved during the Cambrian explosion. This is the economic trade-off problem of having to (...) deal with a complex body with high degrees of freedom, what I call “pathological complexity.” By modeling the explosion of this computational complexity using the resources of state-based behavioral and life history theory we will be able to provide an evolutionary bottom-up framework to make sense of subjective experience and its function in nature by paying close attention to the ecological lifestyles of different animals. This paper presents the outlines of a phenomenological theory of foundational or non-inferential knowledge according to which the facts or states of affairs towards which our beliefs are intentionally directed can sometimes serve as reasons or evidence for what we believe. This occurs in acts of fulfillment, in which an object or state of affairs is given as it is thought to be. Hopp further argues that the sorts of empirical facts that can serve as reasons for noninferentially justified beliefs (...) are not confined to facts about one’s own occurrent mental states, but include facts about the physical world as well. In the course of defending the view against objections, Hopp argues that we should be internalists about the reasons in virtue of which what we believe is justified but externalists about the factors in virtue of which our states of believing have the status of being justified. He also argues against the claim that mental states, such as perceptual experiences, constitute our evidence for empirical beliefs. (shrink)

There has been much criticism of the idea that Friston's free-energy principle can unite the life and mind sciences. Here, we argue that perhaps the greatest problem for the totalizing ambitions of its proponents is a failure to recognize the importance of evolutionary dynamics and to provide a convincing adaptive story relating free-energy minimization to organismal fitness.

This paper constitutes a radical departure from the existing philosophical literature on models, modeling-practices, and model-based science. I argue that the various entities and practices called 'models' and 'modeling-practices' are too diverse, too context-sensitive, and serve too many scientific purposes and roles, as to allow for a general philosophical analysis. From this recognition an alternative view emerges that I shall dub model anarchism.

Computational reproducibility possesses its own dynamics and narratives of crisis. Alongside the difficulties of computing as an ubiquitous yet complex scientific activity, computational reproducibility suffers from a naive expectancy of total reproducibility and a moral imperative to embrace the principles of free software as a non-negotiable epistemic virtue. We argue that the epistemic issues at stake in actual practices of computational reproducibility are best unveiled by focusing on software as a pivotal concept, one that is surprisingly often overlooked in accounts (...) of reproducibility issues. Software is not only about designing and coding but also about maintaining, supporting, distributing, licensing, and governance; it is not only about developers but also about users. We focus on openness debates among computational chemists involved in molecular modeling software packages as empirical grounding for our argument. We then identify and analyse four epistemic characteristics as key to the role of software in computational reproducibility. (shrink)

This paper deals with calibration in scientific practices which investigate relatively well-understood natural phenomena by means of already standardized instrumental devices. Calibration is a crucial topic, since it conditions the reliability of instrumental procedures in science. Yet although important, calibration is a relatively neglected topic. We think more attention should be devoted to calibration. The paper attempts to take a step in this direction. The aims are two-fold: (1) to characterize calibration in a relatively simple kind of scientific practices; (2) (...) to provide conceptual and taxonomic tools of broader scope that help to get a better understanding of calibration in more complex cases and other kinds of scientific practices. For this purpose, we first provide indications for why a conceptual framework is needed. Second, a bibliographic survey of works dealing with calibration is attempted. Third, we introduce different tools to enable a better understanding of calibration. Fourth, we turn to the elaboration of what we call a “simple exemplar” of calibration, illustrated through the case of the calibration of an equal-arm balance. Fifth, the tools previously introduced, and the framework of the simple exemplar, are applied to a more complex case of calibration: calibration procedures in X-ray experiments. This serves to show the work accomplished by the simple exemplar and to emphasize features of more complex cases of calibration. On a currently popular reading of Locke, an idea represents its cause, or what God intended to be its cause. Against Martha Bolton and my former self (among others), I argue that Locke cannot hold such a view, since it sins against his epistemology and theory of abstraction. I argue that Locke is committed to a resemblance theory of representation, with the result that ideas of secondary qualities are not representations.

After an eloquent and moving analysis of what he sees as the disillusion of themodern age, Lippmann posits as the central dilemma of liberalism its inability to find an appropriate substitute for the older forms of authority-- church, state, class, family, law, custom--that it has denied. Lippmann attempts to find a way out of this chaos through the acceptance of a higher humanism and a way of life inspired by the ideal of "disinterestedness" in all things. In his new introduction (...) to the Transaction edition, John Patrick Diggins marks "A Preface "to "Morals, "originally published in 1929, as a critical turning point in Lippmann's intellectual career. This article canvases the main areas of controversy: the nature of Lockean signification and his position on propositions and particles.

Teachers in many countries complain that their pedagogic work is impeded by unreasonable bureaucratic demands by government agencies. This paper suggests that historical, institutional and cultural perspectives are needed to understand the processes at work. It draws on Weber’s classic study of bureaucracy, but also makes reference to claims that traditional bureaucracies have been modified in ways that ameliorate their authoritarian character. The central part of the paper examines the attempts of one country (Scotland) to address complaints about excessive bureaucracy: (...) it is argued that they show a limited understanding of the nature of institutional power. In the discussion that follows, a number of critical interpretations are considered: that bureaucracies are, by their very nature, anti-educational; that they undermine ethical consciousness and cause psychological damage; and that enhanced professionalism can serve as a counterweight to bureaucratic tendencies. The paper ends by suggesting that the powerful pragmatic argument that mass, state-run educational systems cannot function without complex administrative structures, should not be used to disguise the fact that they have unintended consequences, some of which tend to subvert their stated aims. Renaissance logician, philosopher, humanist, and teacher, Peter Ramus (1515-72) is best known for his attack on Aristotelian logic, his radical pedagogical theories, and his new interpretation for the canon of rhetoric. His work, published in Latin and translated into many languages, has influenced the study of Renaissance literature, rhetoric, education, logic, and--more recently--media studies. Considered the most important work of Walter Ong's career, Ramus, Method, and the Decay of Dialogue is an elegant review of the history of Ramist scholarship (...) and Ramus's quarrels with Aristotle. A key influence on Marshall McLuhan, with whom Ong enjoys the status of honorary guru among technophiles, this challenging study remains the most detailed account of Ramus's method ever published. Out of print for more than a decade, this book--with a new foreword by Adrian Johns--is a canonical text for enthusiasts of media, Renaissance literature, and intellectual history. (shrink)

Like their contemporary counterparts, early modern philosophers find themselves in a predicament. On one hand, there are strong reasons to deny that sensations are representations. For there seems to be nothing in the world for them to represent. On the other hand, some sensory representations seem to be required for us to experience bodies. How else could one perceive the boundaries of a body, except by means of different shadings of color? I argue that Nicolas Malebranche offers an extreme -- (...) and ultimately unworkable -- attempt to solve this riddle. Most commentators claim that Malebranche defends an adverbial theory of sensation, according to which a sensation is merely a way in which an act of sensing happens. The adverbial reading is wrong, or so I argue. Once we arrive at a more accurate reading, we shall see that his position is much more strange than is currently thought. Nevertheless, Malebranche’s view is similar to the adverbial theory in one respect, albeit it at a very high level of generality. His view thus inherits two of the main problems that afflict adverbial theories. Although Malebranche fails to solve them, his ingenious attempts to do so are instructive. (shrink)

Are demands for equality motivated by envy? Nietzsche, Freud, Hayek, and Nozick all thought so. Call this the Envy Objection. For egalitarians, the Envy Objection is meant to sting. Many egalitarians have tried to evade the Envy Objection.. But should egalitarians be worried about envy? In this paper, I argue that egalitarians should stop worrying and learn to love envy. I argue that the persistent unwillingness to embrace the Envy Objection is rooted in a common misunderstanding of the nature of (...) the charge, what it reveals, and what can be said in response to it. I develop what Bernard Williams might call a vindicatory genealogy of envy, thereby allowing us to see that envy, rather than undermining egalitarian intuitions, can in fact play a distinct justificatory role (when it is fitting), which undermines the Envy Objection. The conditions animals experience during the early developmental stages of their lives can have critical ongoing effects on their future health, welfare, and proper development. In this paper we draw on evolutionary theory to improve our understanding of the processes of developmental programming, particularly Predictive Adaptive Responses (PAR) that serve to match offspring phenotype with predicted future environmental conditions. When these predictions fail, a mismatch occurs between offspring phenotype and the environment, which can have long-lasting health and welfare effects. Examples (...) include metabolic diseases resulting from maternal nutrition and behavioral changes from maternal stress. An understanding of these processes and their evolutionary origins will help in identifying and providing appropriate developmental conditions to optimize offspring welfare. This serves as an example of the benefits of using evolutionary thinking within veterinary science and we suggest that in the same way that evolutionary medicine has helped our understanding of human health, the implementation of evolutionary veterinary science (EvoVetSci) could be a useful way forward for research in animal health and welfare. Une analyse de cette approche est d’abord développée. Deux contextualisations de ces pratiques sont ensuite proposées. Certains résultats de l’historiographie des médicaments permettent, premièrement, de préciser la doctrine particulière du médicament à laquelle cette stratégie se rattache. Deuxièmement, puisque la rationalité déclarée de cette dernière s’appuie sur des outils scientifiques développés en (...) (bio)chimie, une analyse de leur statut épistémologique est conduite en étudiant leur émergence. Ceci permet de comprendre les spécificités que la rationalité véhiculée par ces outils computationnels comporte (représentation de la matière particulière dont la validité est uniquement pragmatique, emploi d’un grand nombre de données empiriques, réalisation d’estimations et approximations, diffusion de ces dernières sous forme de programmes informatiques). We fear there is too much focus on the semantic question of whether we should call particular practices and emerging bio-technologies such as CRISPR ‘eugenics’, rather than the more important question of how we should view them from the perspective of ethics and policy. BackgroundPatients with chronic conditions are less physically active than the general population despite knowledge of positive effects on physical and mental health. There is a variety of reasons preventing people with disabilities from achieving levels of physical activities resulting in health benefits. However, less is known about potential facilitators and barriers for physical activity in people with severe movement impairments. The aim of this study was to identify obstacles and facilitators of PA in individuals with severe disabilities.Materials and methodsUsing a (...) qualitative approach to explore individuals’ subjective perspectives in depth, five community-dwelling adults living with chronic mobility impairments after stroke that restrict independent PA were interviewed. A semi structured topic guide based on the theoretical domains framework was utilized. The interview data was analyzed thematically, and the theoretical domains framework constructs were mapped onto the main and sub-categories.ResultsThe six main categories of facilitators and barriers along the capability, opportunity, motivation–behavior framework were: physical capabilities, psychological capabilities, motivation reflective, motivation automatic, opportunity physical, and opportunity social. The physical capabilities to independently perform PA were variable between participants but were not necessarily perceived as a barrier. Participants were highly motivated to maintain and/or increase their abilities to master their everyday lives as independently as possible. It became clear that a lack of physical opportunities, such as having access to adequate training facilities can present a barrier. Social opportunities in the form of social support, social norms, or comparisons with others can act as both facilitators and barriers.ConclusionWhile confirming known barriers and facilitators that impact the ability of individuals with functional limitations to be active, the findings highlight the need and opportunities for comprehensive service models based on interdisciplinary collaborations. Groups need contributions that are personally costly to their members. Such cooperation is only adaptive when others cooperate as well, as unconditional cooperation may incur high costs to the individual. We argue that individuals can useWe-if-then plans (collective implementation intentions, cIIs) to regulate their group-directed behavior strategically, helping them to cooperate selectively with group members in the situation planned for. In line with this prediction, a cII to consider group earnings increased cooperative decisions in a prisoners’ dilemma game when playing (...) against another group member but not when playing against a stranger (i.e., non-group member). Moreover, cIIs to cooperate in the prisoners’ dilemma game did not increase cooperation in a structurally similar investment game that participants had not planned for. Eliminativism is a position most readily associated with the eliminative materialism of the Churchlands, denying that there are such things as propositional states. This position has created much controversy, despite the fact that intentionality has long been seen as perhaps the core problem for naturalistic philosophy. There is a more radical interpretation of eliminativism, however, denying not only mental states, such as beliefs and desires, but also intentionality (i.e., aboutness) on a global level. This position traces its contemporary origin back (...) to Quine, but has generally been assumed to undermine naturalism or, worse, to be incoherent by the majority of philosophers who maintain that there clearly are things or mental states that are about others. In a recent paper, Hutto and Satne (2015a) offer an update that tries to revive John Haugeland’s baseball analogy from his influential 1990 review paper The Intentionality All-Stars on the state of the game to argue that the failure of Neo-Cartesians, Neo- Behaviorists, and Neo-Pragmatists should urge us to make them work together to naturalize content and “win the game.” But Hutto and Satne misunderstand what the game is ultimately about. The goal of the Intentionality All-Stars is not to naturalize content against eliminativism but to defend a naturalist “thirdperson” view of the problem against first-person phenomenalists. For this goal, a naturalist defense of global content eliminativism would equally enable them to emerge victorious. Revisiting Haugeland, I will offer my own analysis of the current state of play to argue that global content eliminativism has not received sufficient attention and deserves a more prominent place in the debate than it currently occupies. Are living organisms--as Descartes argued--just machines? Or is the nature of life such that it can never be fully explained by mechanistic models? In this thought-provoking and controversial book, eminent geophysicist Walter M. Elsasser argues that the behavior of living organisms cannot be reduced to physico-chemical causality. Suggesting that molecular biology today is at the same point as Newtonian physics on the eve of the quantum revolution, Elsasser lays the foundation for a theoretical biology that points the way toward (...) a natural philosophy of organic life. Explicitly repudiating "vitalism" (the notion that the laws of nature need to be modified when applied to living organisms), Elsasser argues instead that the structural complexity of even a single living cell is "transcomputational"--that is, beyond the power of any imaginable system to compute. Beginning from this insight, Elsasser leads the reader through a step-by-step process that ultimately arrives at the conclusion that living and non-living matter are separated by "a no-man's land of irrationality." Trained in Germany as a physicist, Elsasser first pondered the implications of quantum mechanics for biology as early as 1951. The more closely he studied the inherent complexity of life, the more skeptical he became of the reductionist view of organisms as tiny machines. "An organism," he concluded, "is a source of causal chains which cannot be traced beyond a terminal point because they are lost in the unfathomable complexity of the organism." Like the physicist who works within the bounds of an unfathomable universe, Elsasser argues, the biologist must seek answers within a system that is no less unfathomable. (shrink)

The debate over Hypothetical Syllogism is locked in stalemate. Although putative natural language counterexamples to Hypothetical Syllogism abound, many philosophers defend Hypothetical Syllogism, arguing that the alleged counterexamples involve an illicit shift in context. The proper lesson to draw from the putative counterexamples, they argue, is that natural language conditionals are context-sensitive conditionals which obey Hypothetical Syllogism. In order to make progress on the issue, I consider and improve upon Morreau’s proof of the invalidity of Hypothetical Syllogism. The improved proof (...) relies upon the semantic claim that conditionals with antecedents irrelevant to the obtaining of an already true consequent are themselves true. Moreover, this semantic insight allows us to provide compelling counterexamples to Hypothetical Syllogism that are resistant to the usual contextualist response. (shrink)
