The current COVID-19 pandemic and the previous SARS/MERS outbreaks of 2003 and 2012 have resulted in a series of major global public health crises. We argue that in the interest of developing effective and safe vaccines and drugs and to better understand coronaviruses and associated disease mechenisms it is necessary to integrate the large and exponentially growing body of heterogeneous coronavirus data. Ontologies play an important role in standard-based knowledge and data representation, integration, sharing, and analysis. Accordingly, we initiated the (...) development of the community-based Coronavirus Infectious Disease Ontology in early 2020. -/- As an Open Biomedical Ontology (OBO) library ontology, CIDO is open source and interoperable with other existing OBO ontologies. CIDO is aligned with the Basic Formal Ontology and Viral Infectious Disease Ontology. CIDO has imported terms from over 30 OBO ontologies. For example, CIDO imports all SARS-CoV-2 protein terms from the Protein Ontology, COVID-19-related phenotype terms from the Human Phenotype Ontology, and over 100 COVID-19 terms for vaccines (both authorized and in clinical trial) from the Vaccine Ontology. CIDO systematically represents variants of SARS-CoV-2 viruses and over 300 amino acid substitutions therein, along with over 300 diagnostic kits and methods. CIDO also describes hundreds of host-coronavirus protein-protein interactions (PPIs) and the drugs that target proteins in these PPIs. CIDO has been used to model COVID-19 related phenomena in areas such as epidemiology. The scope of CIDO was evaluated by visual analysis supported by a summarization network method. CIDO has been used in various applications such as term standardization, inference, natural language processing (NLP) and clinical data integration. We have applied the amino acid variant knowledge present in CIDO to analyze differences between SARS-CoV-2 Delta and Omicron variants. CIDO's integrative host-coronavirus PPIs and drug-target knowledge has also been used to support drug repurposing for COVID-19 treatment. -/- CIDO represents entities and relations in the domain of coronavirus diseases with a special focus on COVID-19. It supports shared knowledge representation, data and metadata standardization and integration, and has been used in a range of applications. (shrink)

BackgroundPublic health guidelines have recommended that elective medical procedures, including deep brain stimulation surgery for Parkinson’s disease, should not be scheduled during the coronavirus pandemic to prevent further virus spread and overload on health care systems. However, delaying DBS surgery for PD may not be in the best interest of individual patients and is not called for in regions where virus spread is under control and inpatient facilities are not overloaded.MethodsWe administered a newly developed phone questionnaire to 20 consecutive patients (...) with PD who received DBS surgery in Ruijin Hospital in Shanghai during the COVID-19 pandemic. The questionnaire was designed to gather the patients’ experiences and perceptions on the impact of COVID-19 on their everyday activities and access to medical care.ResultsMost of the patients felt confident about the preventive measures taken by the government and hospitals, and they have changed their daily living activities accordingly. Moreover, a large majority of patients felt confident obtaining access to regular and COVID-19-related health care services if needed. Routine clinical referral, sense of security in the hospital during the outbreak, and poor control of PD symptoms were the three main reasons given by patients for seeking DBS surgery during the COVID-19 pandemic.ConclusionThe COVID-19 pandemic has considerably impacted medical care and patients’ lives but elective procedures, such as DBS surgery for PD, do not need to be rescheduled when the health care system is not overloaded and adequate public health regulations are in place. Over the last several years, there has been an explosion of interest and attention devoted to the problem of Uncertainty Quantification (UQ) in climate science—that is, to giving quantitative estimates of the degree of uncertainty associated with the predictions of global and regional climate models. The technical challenges associated with this project are formidable, and so the statistical community has understandably devoted itself primarily to overcoming them. But even as these technical challenges are being met, a number of persistent conceptual (...) difficulties remain. So why is UQ so important in climate science? UQ, I would like to argue, is first and foremost a tool for communicating knowledge from experts to policy makers in a way that is meant to be free from the influence of social and ethical values. But the standard ways of using probabilities to separate ethical and social values from scientific practice cannot be applied in a great deal of climate modeling, because the roles of values in creating the models cannot be discerned after the fact—the models are too complex and the result of too much distributed epistemic labor. I argue, therefore, that typical approaches for handling ethical/social values in science do not work well here. (shrink)

In the philosophy of climate science, debate surrounding the issue of variety of evidence has mostly taken the form of attempting to connect these issues in climate science and climate modeling with philosophical accounts of what has come to be known as “robustness analysis.” I argue that an “explanatory” conception of robustness is the best candidate for understanding variety of evidence in climate science. I apply the analysis to both examples of model agreement, as well at to the convergence of (...) evidence from both model and non-model sources. (shrink)

It is impossible to hold patently contradictory beliefs in mind together at once. Why? Because we know that it is impossible for both to be true. This impossibility is a species of rational necessity, a phenomenon that uniquely characterizes the relation between one person's beliefs. Here, Eric Marcus argues that the unity of the rational mind--what makes it one mind--is what explains why, given what we already believe, we can't believe certain things and must believe certain others in this (...) special sense. What explains this is that beliefs, and the inferences by which we acquire them, are constituted by a particular kind of endorsement of those very states and acts. This, in turn, entails that belief and inference are essentially self-conscious: to hold a belief or to make an inference is at the same time to know that one does. An examination of the nature of belief and inference, in light of the phenomenon of rational necessity, reveals how the unity of the rational mind is a function of our knowledge of ourselves as bound to believe the true. In computer simulations of physical systems, the construction of models is guided, but not determined, by theory. At the same time simulations models are often constructed precisely because data are sparse. They are meant to replace experiments and observations as sources of data about the world; hence they cannot be evaluated simply by being compared to the world. So what can be the source of credibility for simulation models? I argue that the credibility of a simulation model comes not only (...) from the credentials supplied to it by the governing theory, but also from the antecedently established credentials of the model building techniques employed by the simulationists. In other words, there are certain sorts of model building techniques which are taken, in and of themselves, to be reliable. Some of these model building techniques, moreover, incorporate what are sometimes called “falsifications.” These are contrary-to-fact principles that are included in a simulation model and whose inclusion is taken to increase the reliability of the results. The example of a falsification that I consider, called artificial viscosity, is in widespread use in computational fluid dynamics. Artificial viscosity, I argue, is a principle that is successfully and reliably used across a wide domain of fluid dynamical applications, but it does not offer even an approximately “realistic” or true account of fluids. Artificial viscosity, therefore, is a counter-example to the principle that success implies truth – a principle at the foundation of scientific realism. It is an example of reliability without truth. We often rely on others for guidance about what to do. But wouldn't it be better to rely instead on only your own solo judgment? Deferring to others about moral matters, after all, can seem to conflict what Enlightenment demands. In Guided by Voices, however, Eric Wiland argues that there is nothing especially bad about relying on others in forming your moral views. You may rely on others for forming your moral views, just as you can your views about (...) anything else. You can accept moral testimony without loss. Furthermore, there are several distinctive social goods attainable by being guided by what others say. Thus, it can be better to be guided by moral testimony than by your own moral lights. Wiland also argues that relying on others for moral advice has one advantage over relying on others for moral testimony. For when you trust your adviser's advice, you both thereby form a joint agent that can achieve autonomy, moral understanding, and morally worthy action. Sometimes taking another's advice is your only way to act well. Arguing against the presumption that moral reasoning is ideally done alone, Guided by Voices is the first book to significantly address both moral testimony and advice. (shrink)

This paper develops a compositional, type-driven constraint semantic theory for a fragment of the language of subjective uncertainty. In the particular application explored here, the interpretation function of constraint semantics yields not propositions but constraints on credal states as the semantic values of declarative sentences. Constraints are richer than propositions in that constraints can straightforwardly represent assessments of the probability that the world is one way rather than another. The richness of constraints helps us model communicative acts in essentially the (...) same way that we model agents’ credences. Moreover, supplementing familiar truth-conditional theories of epistemic modals with constraint semantics helps capture contrasts between strong necessity and possibility modals, on the one hand, and weak necessity modals, on the other. The Principle of Sufficient Reason is a powerful and controversial philosophical principle stipulating that everything must have a reason or cause. This simple demand for thoroughgoing intelligibility yields some of the boldest and most challenging theses in the history of metaphysics and epistemology. In a large and impressive body of published work, Quayshawn Spencer has meticulously articulated and defended a metaphysical project aimed at resuscitating a biological conception of race—one free from many of the pitfalls of biological essentialism. If successful, such a project would be highly rewarding, since it would provide a compelling response to philosophers who have denied the genuine existence of race while avoiding the very dangers that they sought to avoid. This book uncovers a logical structure that is common to many, if not all, of the kinds posited by scientific taxonomies. Specification relations, such as those holding between determinates and determinables (determination), are central to this logical investigation of kinds. The species–genus relation is a familiar specification relation for substantival kinds, but this book focuses on adjectival kinds—whose instances are properties—instead. Determination relations are then used to structure kinds at the same level of abstraction into property spaces, which in turn (...) leads to a theory for individuating properties (tropes). These determination relations are contrasted with realization relations, the latter being the favored way of understanding the connection between the mental and the physical. Particular attention is given to the distinction between multiple realizability and multiple determination, and it is argued that determination and realization are mutually exclusive. The claim that multiple realizability entails various senses of autonomy is defended from various reductionist challenges. These theories of determination and realization then provide general standards for establishing the autonomy of the special sciences or, conversely, their reduction. (shrink)

A successful theory of the language of subjective uncertainty would meet several important constraints. First, it would explain how use of the language of subjective uncertainty affects addressees’ states of subjective uncertainty. Second, it would explain how such use affects what possibilities are treated as live for purposes of conversation. Third, it would accommodate 'quantifying in' to the scope of epistemic modals. Fourth, it would explain the norms governing the language of subjective uncertainty, and the differences between them and the (...) norms governing the language of subjective certainty. For Sigmund Freud self-deception was a fundamental key to understanding the unconscious, and from The Bible to The Great Gatsby literature abounds with characters renowned for their self-deception. But what exactly is self-deception? Why is it so puzzling? How is it performed? And is it harmful? ...

Violations of the Bell inequalities in EPR-Bohm type experiments have set the literature on the metaphysics of microscopic systems to flirting with some sort of metaphysical holism regarding spatially separated, entangled systems. The rationale for this behavior comes in two parts. The first part relies on the proof, due to Jon Jarrett [2] that the experimentally observed violations of the Bell inequalities entail violations of the conjunction of two probabilistic constraints. Jarrett called these two constraints locality and completeness. We prefer (...) the terminology of locality and factorizability.[3] The first part of the rationale for metaphysical holism urges that only Jarrett’s locality allows for “peaceful coexistence” between any model of EPR-Bohm type experiments and special relativity. Statistical Mechanics (SM) involves probabilities. At the same time, most approaches to the foundations of SM—programs whose goal is to understand the macroscopic laws of thermal physics from the point of view of microphysics—are classical; they begin with the assumption that the underlying dynamical laws that govern the microscopic furniture of the world are (or can without loss of generality be treated as) deterministic. This raises some potential puzzles about the proper interpretation of these probabilities. With the originality and energy that have marked his earlier works, Eric Wolf now explores the historical relationship of ideas, power, and culture. Responding to anthropology's long reliance on a concept of culture that takes little account of power, Wolf argues that power is crucial in shaping the circumstances of cultural production. Responding to social-science notions of ideology that incorporate power but disregard the ways ideas respond to cultural promptings, he demonstrates how power and ideas connect through the medium (...) of culture. Wolf advances his argument by examining three very different societies, each remarkable for its flamboyant ideological expressions: the Kwakiutl Indians of the Northwest Pacific Coast, the Aztecs of pre-Hispanic Mexico, and National Socialist Germany. Tracing the history of each case, he shows how these societies faced tensions posed by ecological, social, political, or psychological crises, prompting ideological responses that drew on distinctive, historically rooted cultural understandings. In each case study, Wolf analyzes how the regnant ideology intertwines with power around the pivotal relationships that govern social labor. This article discusses some of the ways in which natural language can express modal information – information which is, to a first approximation, about what could be or must be the case, as opposed to being about what actually is the case. It motivates, explains, and raises problems for Angelika Kratzer's influential theory of modal auxiliaries, and introduces a new approach to one important debate about the relationships between modality, evidentiality, context change, and imperative force.

This paper explores some connections between competing conceptions of scientific laws on the one hand, and a problem in the foundations of statistical mechanics on the other. I examine two proposals for understanding the time asymmetry of thermodynamic phenomenal: David Albert's recent proposal and a proposal that I outline based on Hans Reichenbach's “branch systems”. I sketch an argument against the former, and mount a defense of the latter by showing how to accommodate statistical mechanics to recent developments in the (...) philosophy of scientific laws.
