Atomism denies that complexes exist. Common-sense metaphysics may posit masses, composite individuals and sets, but atomism says there are only simples. In a singularist logic, it is difficult to make a plausible case for atomism. But we should accept plural logic, and then atomism can paraphrase away apparent reference to complexes. The paraphrases require unfamiliar plural universals, but these are of independent interest; for example, we can identify numbers and sets with plural universals. The atomist paraphrases would fail (...) if plurals presuppose complexes: but an Appendix shows that reference to complexes is not required in the semantics of plurals. (shrink)

Both extended simples and unextended complexes have been extensively discussed and widely used in metaphysics and philosophy of physics. However, the characterizations of such notions are not entirely satisfactory inasmuch as they rely on a mereological notion of extension that is too simplistic. According to such a mereological notion, being extended boils down to having a mereologically complex exact location. In this paper, I make a detailed plea to supplement this notion of extension with a different one that is (...) phrased in terms of measure theory. This proposal has significant philosophical payoffs. I provide new characterizations of both extended simples and unextended complexes, that help re-evaluating the question of whether such entities are metaphysically possible. Finally, I advance several suggestions as to how different notions of extension relate, first, to one another and, second, to mereological structure. (shrink)

The extreme length of chromosomal DNA requires organizing mechanisms to both promote functional genetic interactions and ensure faithful chromosome segregation when cells divide. Microscopy and genome‐wide contact frequency analyses indicate that intra‐chromosomal looping of DNA is a primary pathway of chromosomal organization during all stages of the cell cycle. DNA loop extrusion has emerged as a unifying model for how chromosome loops are formed in cis in different genomic contexts and cell cycle stages. The highly conserved family of SMC (...) class='Hi'>complexes have been found to be required for DNA cis‐looping and have been suggested to be the enzymatic core of loop extruding machines. Here, the current body of evidence available for the in vivo and in vitro action of SMC complexes is discussed and compared to the predictions made by the loop extrusion model. How SMC complexes may differentially act on chromatin to generate DNA loops and how they could work to generate the dynamic and functionally appropriate organization of DNA in cells is explored. -/- . In this paper we define Martin-L¨of complexes to be algebras for monads on the category of (reflexive) globular sets which freely add cells in accordance with the rules of intensional Martin-L¨of type theory. We then study the resulting categories of algebras for several theories. Our principal result is that there exists a cofibrantly generated Quillen model structure on the category of 1-truncated Martin-L¨of complexes and that this category is Quillen equivalent to the category of groupoids. In particular, 1-truncated (...) Martin-L¨of complexes are a model of homotopy 1-types. In order to establish these facts we give a proof-theoretic analysis, using a modified version of Tait’s logical predicates argument, of the propositional equality classes of terms of identity type in the 1-truncated theory. Cell proliferation in response to growth factors is mediated by specific high affinity receptors. Ligand‐binding by receptors of the protein tyrosine kinase family results in the stimulation of several intracellular signal transduction pathways. Key signalling enzymes are recruited to the plasma membrane through the formation of stable complexes with activated receptors. These interactions are mediated by the conserved, non‐catalytic SH2 domains present in the signalling molecules, which bind with high affinity and specificity to tyrosine‐phosphorylated sequences on the receptors. Protein complexes perform many important functions in the cell. Large‐scale studies of protein–protein interactions have not only revealed new complexes but have also placed many proteins into multiple complexes. Whilst the advocates of hypothesis‐free research touted the discovery of these shared components as new links between diverse cellular processes, critical commentators denounced many of the findings as artefacts, thus questioning the usefulness of large‐scale approaches. Here, we survey proteins known to be shared between complexes, as established (...) in the literature, and compare them to shared components found in high‐throughput screens. We discuss the various challenges to the identification and functional interpretation of bona fide shared components, namely contaminants, variant and megacomplexes, and transient interactions, and suggest that many of the novel shared components found in high‐throughput screens are neither the results of contamination nor central components, but appear to be primarily regulatory links in cellular processes. Physical forces regulate numerous biological processes during development, physiology, and pathology. Forces between the external environment and intracellular actin cytoskeleton are primarily transmitted through integrin‐containing focal adhesions and cadherin‐containing adherens junctions. Crosstalk between these complexes is well established and modulates the mechanical landscape of the cell. However, integrins and cadherins constitute large families of adhesion receptors and form multiple complexes by interacting with different ligands, adaptor proteins, and cytoskeletal filaments. Recent findings indicate that integrin‐containing hemidesmosomes oppose force transduction (...) and traction force generation by focal adhesions. The cytolinker plectin mediates this crosstalk by coupling intermediate filaments to the actin cytoskeleton. Similarly, cadherins in desmosomes might modulate force generation by adherens junctions. Moreover, mechanotransduction can be influenced by podosomes, clathrin lattices, and tetraspanin‐enriched microdomains. This review discusses mechanotransduction by multiple integrin‐ and cadherin‐based cell adhesion complexes, which together with the associated cytoskeleton form an integrated network that allows cells to sense, process, and respond to their physical environment. Dans tous les pays et particulierement en Europe, les citoyens, les magistrats et les juristes en general deplorent la complexite normative. Comment traiter la complexite des normes a prendre en compte dans toutes les decisions fondees sur la regle de droit? Depuis une quinzaine d'annees, l'etude des systemes complexes a fait de grands progres tant du point de vue des methodes que de la modelisation. L'approche politique et l'approche scientifique semblent a priori eloignees, mais elles convergent sur l'interet de (...) prendre en compte un objet nouveau: la complexite des systemes. Ces systemes font emerger de nouvelles proprietes, non observables au niveau des elements constitutifs, par une dynamique difficilement previsible, et rendent vaine toute analyse en sous-systemes plus simples. Pour la premiere fois, des specialistes des systemes complexes, des juristes, des philosophes, des experts de l'action publique et de l'evaluation des lois conjuguent leurs reflexions pour depasser les problematiques de la simplification et proposent des concepts et des outils totalement nouveaux pour comprendre et traiter de facon simple l'inevitable complexite du droit. There is agreement neither concerning the point that is being made in Posterior analytics 96b15–25 nor the issue Aristotle intends to address. There are two major lines of interpretation of this passage. According to one, sketched by Themistius and developed by Philoponus and Eustratius, Aristotle is primarily concerned with determining the definitions of the infimae species that fall under a certain genus. They understand Aristotle as arguing that this requires collating definitional predictions, seeing which are common to which species. Pacius, (...) on the other hand, takes Aristotle to be saying that a genus is studied scientifically through first determining the infimae species that fall under that genus. This interpretation attributes to Aristotle a distinction between primary and derivative subjects. Instead of endorsing an all-encompassing view about the influence of abstractions in predictive processing, I suggest that most deliberative thought including complex abstractions, agent actions, and/or perceived environmental sequences are stored in the human prefrontal cortex in the form of structured event complexes.

Three experiments investigated the hypothesis that internally generated images and thoughts were driven by meaning complexes, a construct which reflects a synthesis of semantic meaning and personal salience . Experiments 1 and 2 contrasted the mutual inhibition between encoding words and non-words on: the frequency that thoughts and images unrelated to the task were experienced and on the intensity of images generated from long-term memory and maintained under dual task conditions, which whilst familiar were not of particular personal salience (...) . Experiment 3 examined the physiological arousal associated with the experience of TUT in a semantic encoding task. Evidence suggested that, in general, internally generated images and thoughts, irrespective of the personal salience, were suppressed by the co-ordination of information in working memory. In addition, only the experience of spontaneous images and thoughts of personal salience interfered reliably with the encoding/retrieval of semantic information from memory. Finally, in Experiment 3, physiological arousal, as indexed by mean heart rate, was associated with a high frequency of TUT. The results of all three experiments support the notion that the maintenance of spontaneously occurring images and thoughts is simultaneously influenced by both the semantic content and the personal salience of the information held in working memory. The totalizing and absolutizing tendencies of metaphysics can undermine our essential ethical relationality. Is there a metaphysics that is robust enough and conducive to preserving this intuition? In answer, this paper will draw upon Martin Buber and Justus Buchler. Buber’s seminal work, I and Thou, explores the nature of the ethical encounter. Buchler’s Metaphysics of Natural Complexes develops a general ontology, which can be described as an ordinal metaphysics. Encounters are thoroughly relational for Buber. Buchler’s metaphysics is also thoroughly (...) relational. A phenomenological approach to relationality establishes the medium for this dialogue and provides a common ground for these texts. Not only is there a way to account for Buber’s encounter, but there is also an inherent moral understanding in Buchler’s metaphysics that preserves and is conducive to ethical relationality. Buchler’s metaphysics avoids the totalizing and absolutizing tendencies derided by Buber, while simultaneously promotes a version of the encounter. (shrink)

The coordinated expression of the Hox gene family encoding transcription factors is critical for proper embryonic development and patterning. Major efforts have thus been dedicated to understanding mechanisms controlling Hox expression. In addition to the temporal and spatial sequential activation of Hox genes, proper embryonic development requires that Hox genes get differentially silenced in a cell‐type specific manner as development proceeds. Factors contributing to Hox silencing include the polycomb repressive complexes (PRCs), which control gene expression through epigenetic modifications. This (...) review focuses on PRC‐dependent regulation of the Hox genes and is aimed at integrating the growing complexity of PRC functional properties in the context of Hox regulation. In particular, mechanisms underlying PRC binding dynamics as well as a series of studies that have revealed the impact of PRC on the 3D organization of the genome is discussed, which has a significant role on Hox regulation during development. Deux projets en cours témoignent de tentatives pour concrétiser cette articulation.The argument is that the relevance of the relationship between complex thinking and approach of complex systems. There is an important gap in philosophical, clinical and bioethical conceptions of decision-making capacity. These fields recognize that when traumatic life circumstances occur, people not only feel afraid and demoralized, but may develop catastrophic thinking and other beliefs that can lead to poor judgment. Yet there has been no articulation of the ways in which such beliefs may actually derail decision-making capacity. In particular, certain emotionally grounded beliefs are systematically unresponsive to evidence, and this can block the ability to deliberate (...) about alternatives. People who meet medico-legal criteria for decision-making capacity can react to health and personal crises with such capacity-derailing reactions. One aspect of this is that a person who is otherwise cognitively intact may be unable to appreciate her own future quality of life while in this complex state of mind. This raises troubling ethical challenges. We cannot rely on the current standard assessment of cognition to determine decisional rights in medical and other settings. We need to understand better how emotionally grounded beliefs interfere with decision-making capacity, in order to identify when caregivers have an obligation to intervene. (shrink)

The Protein Ontology (PRO) provides a formal, logically-based classification of specific protein classes including structured representations of protein isoforms, variants and modified forms. Initially focused on proteins found in human, mouse and Escherichia coli, PRO now includes representations of protein complexes. The PRO Consortium works in concert with the developers of other biomedical ontologies and protein knowledge bases to provide the ability to formally organize and integrate representations of precise protein forms so as to enhance accessibility to results of (...) protein research. Pathogenic variants occurring in protein‐coding regions underlie human genetic disease through various mechanisms. They can lead to a loss of function (LOF) such as in recessive conditions or in dominant conditions due to haploinsufficiency. Dominant‐negative (DN) effects, counteracting the activity of the normal gene‐product, and gain of function (GOF) are also mechanisms driving dominance. Here, I discuss a few papers on these specific mechanisms. In short, there is accumulating evidence pointing to differences between LOF versus non‐LOF variants (DN and GOF). (...) The latter are thought to have milder effects on protein structure and, as expected, DN variants are enriched at protein interfaces. This tendency to cluster in 3D space can help improve the ability of computational tools to predict the pathogenicity of DN variants, which is currently a challenging issue. More recent results support the hypothesis whereby cotranslational assembly of macromolecular complexes can buffer deleterious consequences of variants that would otherwise lead to DN effects (DNEs). Indeed, subunits the variants of which are responsible for DNEs tend to elude cotranslational assembly, thus poisoning complexes involving wild‐type subunits. The constraints explaining why the buffering of DNEs is not universal require further investigation. (shrink)

The history of research on pseudoalleles, closely linked genes that have similar functions, is rich and complex. Because pseudoalleles’ proximity on the chromosome makes their distinction by the complementation tests traditionally used by geneticists difficult, and because they have similar functions, they were initially often considered as allelic forms of the same gene, hence their name. The Hox cluster is an emblematic example of a pseudoallelic gene complex. The first observations of pseudoalleles were made very early but remained puzzling until (...) a simple model explaining their formation and characteristics emerged in the middle of the 1930s. The latest book of Buchler is certainly in continuity with his previous work on philosophical method and on judgment, which commands serious attention outside the circle of those having close affinities with his thought. This work deals with the problem of the one and the many from various refreshing angles. The purpose of the study is to outline a fundamental ontology through the deduction of categories all referent to complexes. Such are: integrity and scope, prevalence and alescence [[sic]], ordinality (...) and relation, possibility and actuality. The method followed to define the categories is that of description followed by comparison with various concepts occupying a parallel position in other philosophical systems. While the principal characteristic of a category is its recurrence, it remains unclear whether the deduction is transcendental or only transreferential. In any event, the method lends itself to a transference of sense from the clear and distinct traits where analysis stops to the main categories to be defined. Under these conditions it is difficult at times to decide whether the clear and distinct notions need further clarification, or whether circularity has been thoroughly avoided in the transference of sense. Such difficulties are offset by Buchler's tenacious hewing of determinateness. And the admirable part of it is that his categories manage to perfectly carve the statue without ever having to crack the marble. One finds himself with solid gains in the clarification of the meaning of these categories, with a certainty that the framework used is not going to introduce a bias, and with a suspicion that the author has stood quite at ease "on the shoulders of giants."—A. DREAM complexes are transcriptional regulators that control the expression of hundreds to thousands of target genes involved in the cell cycle, quiescence, differentiation, and apoptosis. These complexes contain many subunits that can vary according to the considered target genes. Depending on their composition and the nature of the partners they recruit, DREAM complexes control gene expression through diverse mechanisms, including chromatin remodeling, transcription cofactor and factor recruitment at various genomic binding sites. This complexity is particularly high in (...) mammals. Since the discovery of the first dREAM complex (drosophila Rb, E2F, and Myb) in Drosophila melanogaster, model organisms such as Caenorhabditis elegans, and plants allowed a deeper understanding of the processes regulated by DREAM‐like complexes. Here, we review the conservation of these complexes. We discuss the contribution of model organisms to the study of DREAM‐mediated transcriptional regulatory mechanisms and their relevance in characterizing novel activities of DREAM complexes. The object of research is to clarify the connections between non-anthropogenic mind and culture as sign systems. Investigation of such an object discloses the perspectives on construction of the generalized model of mind and can help to build the bridge between traditional and digital humanities. The subject of traditional humanities is natural human activity; the subject of digital humanities is computer-based forms of activity and communication. Finding signs created not only by human but also by natural circumstances helps to define (...) the sign system that unites the natural (non-anthropogenic) and artificial kinds of mind. Methodology of research includes the principles of semiotics previously developed by Charles Peirce and Ferdinand de Saussure and expanded by Yuri Lotman and Boris Uspensky. Semiotic interpretation of mind as the object of culture allows the building of a generalized model of mind as one of textual constructions, presenting the history of mankind as the replacement of natural events by secondary models. The author concludes that the revealing of a generalized model of mind opens new opportunities for the construction of the intelligent activity strictly interpreted as special sign systems. Semiotic studies interpret culture as a rationality making machine, and activity of mind is caused by the work of such a machine. Because of that, if traditional meaning sign systems were estimated as human-made kinds of complex of primary signs, then modern statements help to see the absence of an irresistible limit to interpret such complex as a nature-made but non-anthropogenic phenomenon. Zermelo, Frege and Russell accepted a common theme regarding classes. Classes were determined by other entities—functions, concepts, properties or conditions—and a class was only acceptable in the theory if there was such a determining entity. Thus, the existence of a class was taken to be dependent on a concept, function, condition, etc. whose satisfaction or fulfillment by an element determined the element to be a member of the class. This feature was behind Russell’s “no class theory,” where a class was (...) not only taken to be “determined by” a function but was considered to be “replaceable” by its determining function, as well as Frege’s problematic claim that every concept determined a class. Thus, Russell could identify the class of φs with, and Frege could take there to be a class of φs whose elements were all things falling under φ. Treating classes in such a manner does not provide for an adequate ontological assay of classes. If classes are entities, then whether or not there exists a class cannot depend on there being a property or function or concept or condition specifying membership in the class. Such a concept or property merely allows us to provide a definite description of the class. It is not the basis for the existence of the class. Russell’s “no class” theory of the first edition of Principia takes class abstracts and the classes they purportedly denote as “incomplete symbols.” As applied to the class abstract signs, the notion of an “incomplete symbol” means that such signs are only meaningful in contexts, in fact, are contextually defined. Thus, their meaning is not supplied by an entity such a sign purportedly denotes. As applied to a purported entity, to say of such a “thing” that it is an incomplete symbol is to say that it doesn’t exist. Thus, Russell classified the King of France in 1905, the king, as well as the definite description, as an incomplete symbol and called propositions “incomplete symbols” when he denied that there were such entities. We propose a logic of knowledge for impure simplicial complexes. Impure simplicial complexes represent distributed systems under uncertainty over which processes are still active and which processes have failed or crashed. Our work generalizes the logic of knowledge for pure simplicial complexes, where all processes are alive, by Goubault et al. Our logical semantics has a satisfaction relation defined simultaneously with a definability relation. The latter restricts which formulas are allowed to have a truth value: dead processes (...) cannot know or be uncertain about any proposition, and live processes cannot know or be uncertain about propositions involving processes they know to be dead. The logic satisfies some but not all axioms and rules of the modal logic S5. Impure simplicial complexes correspond to Kripke models where each agent’s accessibility relation is an equivalence relation on a subset of the domain only. We also propose a notion of bisimulation for impure simplicial complexes and show bisimulation correspondence. (shrink)

The purpose of this article is to retrieve the work presented in on the transcendent function and complexes as well as an ontological interpretation of Jung’s work on the Rosarium Philosophorum to project a new meaning of the phenomenology and ontology of the transcendent function. This article enables complexes and the Rosarium Philosophorum to be understood in connection to the ontology of the transcendent function that was presented in. This article can hermeneutically retrieve the transcendent function because when (...) complexes and the Rosarium Philosophorum are explained ontologically they unconceal new possibilities that were not available in. By retrieving the transcendent function in this way, this article will explain more detail of the phenomenological and ontological meaning of the transcendent function which will include complexes and the Rosarium Philosophorum. L’immigration de populations d’origine musulmane en Europe, à partir des années 1960, a ouvert un chapitre inédit des relations entre l’Europe et l’islam. En effet, une partie de ces populations a renoué avec son identité religieuse et s’est dotée d’une infrastructure d’organisations et de mosquées. Cela s’est fait parallèlement au processus de réveil de l’islam qui concerne l’ensemble du monde musulman. On mesure l’ampleur des enjeux liés à cette présence. Les musulmans exigent bien plus que des appels au dialogue ou (...) aux relations interculturelles. Et on ne peut pas postuler de leur part une simple assimilation à l’Occident. Apparaît l’urgence de mettre en place des lieux de débat et d’approfondissement d’idées où les interpellations réciproques, sur un pied d’égalité, entre non-musulmans et musulmans puissent s’argumenter. Les thèmes de ces débats prévisibles peuvent aller de la vision du religieux et de ses fondements à la place du religieux dans les sociétés et à ses rapports avec l’espace public, en passant par le rapport aux pluralismes des visions du monde.
