This paper examines a looming reproducibility crisis in the core of the hard sciences. Namely, it concentrates on molecular modeling and simulation (MMS), a family of methods that predict properties of substances through computing interactions on a molecular level and that is widely popular in physics, chemistry, materials science, and engineering. The paper argues that in order to make quantitative predictions, sophisticated models are needed which have to be evaluated with complex simulation procedures that amalgamate theoretical, technological, and social factors (...) – leading to problems with reproducibility. Thus, for methodological reasons, the predictive success causes a reproducibility problem. (shrink)

The traditional mode of explanation in physics via deduction from partial differential equations is contrasted here with explanation via simulations. I argue that the different technologies employed constitute different languages, which support different sorts of narratives. The narratives that accompany simulations and articulate their meaning are typically historical or natural historical in kind. They explain complex phenomena by growing them rather than by referring them to general laws. Examples of such growth simulations and growth narratives come from the evolution of (...) wave functions in quantum chaos, snowflake formation, and Etruscan genetics. Over the course of the last three decades, computer simulations have become a major tool of doing science and engaging with the world, not least in an effort to predict and intervene in a future to come. Born in the context of the Second World War and the discipline of physics, simulations have long spread into most diverse fields of enquiry and technological application. This paper introduces a topical collection focussing on simulations in the life sciences. Echoing the current state (...) of tinkering, fast developments, segmentation of knowledge and interdisciplinary collaboration, and in an effort to bridge the science-humanities divide, the contributors to this collection come from multiple disciplinary backgrounds, including information studies, cognitive sciences, philosophy and biology. The ambiguous character of simulations, their cutting across scientific disciplines, analysis and prediction, understanding and doing, gave rise to their success in contemporary life sciences and has been the object of much scientific debate. One of the main aims of this topical collection, by contrast, is to call into question the assumption of an obvious use and easy transfer of methods between fields of knowledge as diverse as, e.g. physics and biology. The collection presents historical case studies from various biological sub-fields. The articles study how simulations are used and the ways they contribute specifically to our understanding of life. Taking up Sergio Sismondo’s description of simulations as “compromises” and “glue”, they also critically engage with the question of what exactly the life sciences have been gluing together over the last two decades. The paper presents a historical-epistemological analysis of the notion of “spontaneous symmetry breaking”, which I believe today provides a template for conceiving the relationship between symmetry and asymmetry in physics as well as in other areas of the natural sciences. The central thesis of the paper is that spontaneous symmetry breaking represents an instance of “narrative knowing” in the sense developed by recent research in history and philosophy of science (Morgan and Wise (eds) SI narrative in science, Studies in history (...) and philosophy of science, 2017a). Spontaneous symmetry breaking is best understood as a hybrid narrative comprising formulas, verbal statements, images, and at times also other media. This flexible notion can be deployed in different variations, allowing to explain a broad range of non-symmetric phenomena or models as resulting from (not necessarily observable) processes of loss of symmetry. I will support this thesis by first analysing in detail the way in which spontaneous symmetry breaking, and in particular electroweak symmetry breakdown, are presented in today’s physics textbooks and reference works, and then by reconstructing the emergence of the hybrid construct from the late 1950s until the 1970s, when spontaneous symmetry breaking definitively established itself as a key physical notion. The contemporary use of the term ‘complexity’ frequently indicates that it is considered a unified concept. This may lead to a neglect of the range of different theories that deal with the implications related to the notion of complexity. This paper, integrating both the English and the Latin traditions of research associated with this notion, suggests a more nuanced use of the term, thereby avoiding simplification of the concept to some of its dominant expressions only. The paper further explores the (...) etymology of ‘complexity’ and offers a chronological presentation of three generations of theories that have shaped its uses; the epistemic and socio‐cultural roots of these theories are also introduced. From an epistemological point of view, this reflection sheds light on the competing interpretations underlying the definition of what is considered as complex. Also, from an anthropological perspective it considers both the emancipatory as well as the alienating dimensions of complexity. Based on the highlighted ambiguities, the paper suggests in conclusion that contributions grounded in contemporary theories related to complexity, as well as critical appraisals of their epistemological and ethical legitimacy, need to follow the recursive feedback loops and dynamics that they constitute. In doing so, researchers and practitioners in education should consider their own practice as a learning process that does not require the reduction of the antagonisms and the complementarities that shape its own complexity. [Przekład] W artykule dokonano przeglądu historiografii immunologii od 1999 roku, co w pewnym stopniu jest odpowiedzią na stanowisko takich historyków jak Thomas Söderqvist, którzy twierdzili, że to pole badawcze nie było wówczas dość rozwinięte (Söderqvist i Stillwell). Najpierw wskazano przeszłe i teraźniejsze problemy, które historiografia ma ze zdefiniowaniem immunologii, a następnie skomentowano ostatnie studia nad pojęciem immunologicznego „ja”. W dalszym toku przeglądu przeanalizowano i oceniono nowe publikacje poświęcone zróżnicowanym zagadnieniom immunologii oraz niektóre charakterystyczne oskarżenia formułowane wobec niedostatku pewnych dziedzin historii, (...) na przykład historii biograficznych i historii instytucji. W podsumowaniu przedstawiono konkurujące ze sobą kierunki, w których rozwinęła się historia immunologii, wychodząc poza wstępne, tymczasowe stadia uchwycone w poprzednim przeglądzie, i stając się wielogłosową, pluripotencjalną dyscypliną, podobną do przedmiotu jej badań. Pokazano też, że historia immunologii nadal rozwija się na wiele nowych i ekscytujących sposobów. (shrink)
